transform table to matrix
I have a text file that I have imported into R. It contains 3 columns and 316940 rows. The first column is vegetation plot ID, the second species names and the third is a cover value (numeric). I imported using the read.table function. My problem is this. I need to reformat the information as a matrix, with the first column becoming the row labels and the second the column labels and the cover

PLS regression on near infrared (NIR) spectra data
Dear collegues, I´ ve worked with near infrared (NIR) spectroscopy to assess chemical, physical, mechanical and anatomical properties of wood. I use "The Unscrambler" software to correlate the matrix of dependent variables (Y) with the matrix of spectral data (X) and I would like to migrate to R. The matrix of spectral variables is very large (2345 columns and n lines, where n =

Outlier removal by Principal Component Analysis : error message
Hi, I am currently analysis Raman spectroscopic data with the hyperSpec package. I consulted the documentation on this package and I found an example work-flow dedicated to Raman spectroscopy (see the address : http://hyperspec.r-forge.r-project.org/chondro.pdf) I am currently trying to remove outliers thanks to PCA just as they did in the doc...

Foometrics in R
One of the outcomes of useR! 2006 is that JSS is planning to publish a series of special volumes. They will be guest edited (I have guest editors already, although somewhat tentative in some cases). Each volume will have 5-10 issues (articles) of the usual JSS format. Psychometrics in R Political Methodology in R Econometrics in R Social Science Methodology in R Spectroscopy/Chemometrics in R

There exist a FCS package on R-languaje?
Hi all, excuse me by this elementary question. I wish to know if a package in language R exists to analyze FCS (Fluorescence Correlation Spectroscopy) datas. And, if it possible, in addition can read the archives in raw format generated by the ConfoCor2 program. Thanks Horacio. **************************************************************************** Dr. Horacio Castellini

hyperSpec user survey
Dear all, I'm looking for users of the hyperSpec package for handling (hyper)spectral or spectroscopic data in R which I maintain. First of all, I made a few announcements concerning the further development which can be found in the hyperSpec-help mailing list an on which I hope to get user feedback: see http://lists.r-forge.r-project.org/pipermail/hyperspec-help/2012-July/thread.html. My second...

Vectorization of three embedded loops
Dear R-programmer, I wrote an adapted implementation of the Kennard-Stone algorithm for sample selection of multivariate data (R 2.7.1 under MacBook Pro, Processor 2.2 GHz Intel Core 2 Duo, Memory 2 GB 667 MHZ DDR2 SDRAM). I used for the heart of the script three embedded loops. This makes it especially for huge datasets very slow. For a datamatrix of 1853*1853 and the selection of 556

non-ideal behavior in princomp
This problem is not limited to R, but R is one of the packages in which it arises. princomp is a nice function which creates an object for which inspection methods have been written. Unfortunately, princomp does not admit cases in which the x matrix is wider than high (i. e. more variables than observations). Such cases are typical in spectroscopy and related disciplines. It would be nice if the

Command completion of the R binary / Ubuntu
Dear Deepayan and dear list, I notice a small inconsistency with the command completion of the R CMD check. --no-latex is deprecated sincs R 2.12.0 and defunct since 2.13.0 but the command line completion still suggests it: cb at cbdesktop:~/r-devel$ bin/R CMD check --no-<here I hit tab> --no-clean --no-examples --no-latex --no-vignettes --no-codoc --no-install

[slightly off topic] Sweave with markdown
DeaR list, Has anyone tried to mix the Sweave paradigm with the Markdown[*] (and co.) syntax? Would this be hard to implement? My tiny understanding of Sweave is that one can define new drivers for the text part, while some functions that deal with the R code would not require any modification. Here's the reason I'm interested in Mardown for a driver. I've been orbiting

Suggestions: Terminology & Pkgs for following spectra over time
Hi Folks... No code to troubleshoot here. I need some suggestions about the right terminology to use in further searching, and any suggestions about R pkgs that might be appropriate. I am in the planning stages of a project in which IR, NMR and other spectra (I'm a chemist) would be collected on various samples, and individual samples would be followed over time. The spectra will be feature

Needed: Beta Testers and Summer Camp Students
Greetings. I'm teaching linear regression this semester and that means I write more functions for my regression support package "rockchalk". I'm at a point now were some fresh eyes would help, so if you are a student in a course on regression, please consider looking over my package overview document here: http://pj.freefaculty.org/R/rockchalk.pdf That tells how you can grab

xen - which version is installed?
Morning all, I have a doubt on what''s the xen version installed in my dom0. If I list the rpm installed (yum list | grep xen), version is 3.0.3-64.el5_2.9 (thus 3.0.3). On the other hand if I inquiry xm directly with "xm info" I get: xen_major : 3 xen_minor : 1 xen_extra : .2-92.1.18.el5 Cheers, N. --
