To refer to the functions themselves, I'd suggest to cite the R
Reference Manual (collection of help pages):
"The R Environment for Statistical Computing and Graphics".
BTW 1: The recent version (included in R-1.5.0) got also an ISBN number,
as well as the other manuals.
BTW 2: Citing R&R (1996 ?): "R: A Language for Data Analysis and
Graphics" (in JCGS) is never a bad idea. ;-)
To the underlying methods ... you will find it in almost every
statistical basics textbook. I would cite one of those, if there is
really need to cite a standard method like a quantile-quantile plot.
