IMAP has a concept of "internal date" which is basically "when
message
was received". Many IMAP clients use this field in the date field
instead of the Date-header.
With maildir the internaldate is taken from file's timestamp. I think
mb2md preserves the timestamp, so maybe your scripts break it?
