Correlation analysis for an exon array
Dear All, I have an exon array and did not find any differential gene expression between two samples. I was looking to perform correlation analysis on the same. Can anyone recommend any package that would do this for an affy exon array? Will SAM analysis give me correlated genes? Thanks and regards, Ekta The information contained in this electronic message and in any attachments to this message

Error in AnnotationDbi package - makeProbePackage
Dear all, We have developed our own Affymetrix chip (Custom Express Array, PM-only with two species). I want to analyse the data with the limma package, but for that I need to built my own CDF package, probe package and built the filters to analyse one specie or another. I'm using the makeProbePackage available in the AnnotationDbi (for a R-2.13.0) but I got the following error message:

Problem on loading annotation for BioC - error: RS-DBI driver: (error in statement: near "s": syntax error)
I'm trying to load an annotation file on a new R installation on a new machine (Win 7 x64, R 2.15.0) Loading this package fails; I've tried re-installing R and BioC from scratch, including all new packages etc, to no avail. [BioC] make.cdf.package: Error: cannot allocate vector of size 1 Kb
My machine has 8GB memory. I had quit all other programs that might take a lot of memory when I try the script (before I post the first message in this thread). The cdf file is of only 741 MB. It is strange to me to see the error. On Mon, Dec 28, 2009 at 2:38 AM, Wolfgang Huber <whuber at embl.de> wrote: > Dear Peng Yu > > how big is the RAM of your computer? You could try with

issue with update.packages()
Hello, I see the following issue in R-devel since 'both' has become the default pkgType for binary platforms. update.packages() fails when you set options(repos). Looks like it is trying to download a tgz file from the src/contrib section of a repository (on a mac). To reproduce this you need to have an older version of AnnotationDbi installed, which I accomplished by faking it,

Could not install aroma.affymetrix
I don't know if this is the correct forum to ask the following question; however, when I search the aroma.affymetrix discussion group, it suggested that I should posted the question to r-help. Here it goes. I followed the instructions on aroma.affymetrix trying to install the packages; following are the steps: > install.packages(c("R.oo", "R.utils"),

FW: [BioC] Overlay Gene Expression on SNP (copy number) data
Dear All, Thank you kindly for such detailed replies. I was looking to overlay data using algorithms so that i am able to tell which genes are differentially expressed due to changes in copy number. I did a pubmed search and found only 7 literature pieces all of which use in-house algorithms. I am yet to explore Gviz since it wouldn't work on R 2.14, would try it after upgrading to R 2.15.

Question on bioconductor: reading affymetrix data
Hi everyone, My purpose is to read a .CEL file into R. The .CEL file was created from a .CAB by using DTT software found on Affymetrix website I read the .CEL file in R using ReadAffy as follows: > d2=ReadAffy(widget=T) and I complete the fields as required. It does not complain. For example I could find the description: > description(d2) Experimenter name: BB Laboratory: FFL Contact

Help with Affymetrix data
I have CEL files from Affymetrix Mouse Array 430_2 and am trying to get the the individual PM intensities (11 per gene) for each sample. I would like to write out this into a tab delimited text file. Where am I stalling? This is what I've done: Change dir(to where CEL files are saved) Data <- ReadAffy() eset <- rma(Data) write.exprs(eset, file="mydata.txt") With this I am

NAMESPACE & methods guidance, please
My conception of how NAMESPACE and methods in R-2.7.0 resolved a generic 'func' to a func-method was to search as follows: In 2.7.0: func --> NAMESPACE, including Imports: (and other details) --> .GlobalEnv, and eventually Depends: since these are on search() In R-devel it seems like func --> NAMESPACE, including Imports: (and other details) --> ?? but not

Problem installing aroma.affymetrix on Solaris 9 with R-2.6.2
Hi List, I'm trying to install aroma.affymetrix, which depend on many packages, affyio is one of them. The task is done on 32-bit Linux without problem. The same task was done on Solaris 9 with R-2.5.1 without problem. Following is the error message when installation affyio. I did try to put a file stdint.h I got from the web in the path, but got more error messages. Jun root@biostatsun1

Possible problem with S4 dispatch
Hi, First a bit of disclaimer... I haven't isolated this problem into an easy to reproduce case, and I won't be surprised if the root cause is a fault in my code's use of name spaces or some such. The error I'm seeing is one in which the desired method is not found. What worries me in terms of my expectations of how to debug the problem is that showMethods and selectMethod both

Reference class finalize() fails with 'attempt to apply non-function'
This bug appears intermittently in R CMD check when reference classes have finalize methods. The problem is that garbage collection can be run after the methods package is no longer available. It affects (periodically) the Bioconductor AnnotationDbi package as well as packages that contain Rcpp classes. To reproduce: library(methods) a = setRefClass("A",
