There will be always a danger that they will try to create their own version of R which works only on Windows and that will become increasingly divergent from "other" R. For a model with auto-correlated errors, when you run GLS or ARIMA and fit() or predict(), you get the unconditional fitted values, as opposed to the conditional or dynamic values.
