is there a tool to modify NTUSER.DAT security descriptors/ACLs via 
command line?

The file on the file system, or specific registy keys within its data contents?

File System - any NTFS related tools
Registry Keys - don't know of any command line tool, but there are (was)
examples in VisualStudio on how to create ACL's and apply them to the
registry. Thus you fabricate your own from there.
