R makepredictcall
That site, and that document in particular, had nothing to add on this particular topic. So on to question 2. I think the material is useful. If I write it up will that be welcome/tolerated/ignored addition to the R docs? how to check linearity in Cox regression
On examining non-linearity of Cox coefficients with penalized splines - I have not been able to dig up a completely clear description of the test performed in R or S-plus. >From the Therneau and Grambsch book (2000 - page 126) I gather that the test reported for "linear" has as its null hypothesis that the spline coefficient is the same at the center of basis. Thus, in the example

list of methods
I recently got a request to add head() and tail() methods for Surv objects, which is quite reasonable, but not unlike other requests for logLik,? vcov, extractAIC, ...?? What they all have in common is that are methods added since creation of the survival package, and that I didn't know they existed. To try and get ahead of the curve, is there a way to list names of all of the default

making makepredictcall() work
Dear All, I'm interested in creating a function similar to ns() from package splines that can be passed in a model formula. The idea is to produce "safe" predictions from a model using this function. As I have seen, to do this I need to use makepredictcall(). Consider the following toy example: myns <- function (x, df = NULL, knots = NULL, intercept = FALSE, Boundary.knots =

help on pspline in coxph
Hi there, I have a question on how to extract the linear term in the penalized spline in coxph. Here is a sample code: n=100 set.seed(1) x=runif(100) f1 = cos(2*pi*x) hazard = exp(f1) T = 0 for (i in 1:100) { T[i] = rexp(1,hazard[i]) } C = runif(n)*4 cen = T<=C y = T*(cen) + C*(1-cen) data.tr=cbind(y,cen,x) fit=coxph(Surv(data.tr[,1],

predicting from coxph with pspline
Hello. I get a bit confused by the output from the predict function when used on an object from coxph in combination with p-spline, e.g. fit <- coxph(Surv(time1, time2, status)~pspline(x), Data) predict(fit, newdata=data.frame(x=1:2)) It seems like the output is somewhat independent of the x-values to predict at. For example x=1:2 gives the same result as x=21:22. Does the result span the

Is there an equivalent to predict(..., type="linear") of a Proportional hazard model for a Cox model instead?
Hi all, Is there an equivalent to predict(...,type="linear") of a Proportional hazard model for a Cox model instead? For example, the Figure 13.12 in MASS (p384) is produced by: (aids.ps <- survreg(Surv(survtime + 0.9, status) ~ state + T.categ + pspline(age, df=6), data = Aidsp)) zz <- predict(aids.ps, data.frame(state = factor(rep("NSW", 83), levels =

How to deal with package conflicts
In my genridge package, I define a function ridge() for ridge regression, creating objects of class 'ridge' that I intend to enhance. In a documentation example, I want to use some functions from the car package. However, that package requires survival, which also includes a ridge() function, for coxph models. So, once I require(car) my ridge() function is masked, which means I have to

Addition of plot=F argument to termplot
I have a suggested addition to termplot. We have a local mod that is used whenever none of the termplot options is quite right. It is used here almost daily for Cox models in order to put the y axis on a risk scale: ---- fit <- coxph(Surv(time, status) ~ ph.ecog + pspline(age), data=lung) zz <- termplot(fit, se=TRUE, plot=FALSE) yy <- zz$age$y + outer(zz$age$se, c(0, -2, 2),

Plotting survival curves from a Cox model with time dependent covariates
Dear all, Let's assume I have a clinical trial with two treatments and a time to event outcome. I am trying to fit a Cox model with a time dependent treatment effect and then plot the predicted survival curve for one treatment (or both). library(survival) test <- list(time=runif(100,0,10),event=sample(0:1,100,replace=T),trmt=sample(0:1,100,replace=T)) model1 <- coxph(Surv(time,

issues with calling predict.coxph.penal (survival) inside a function
Thanks for the reproducable example. I can confirm that it fails on my machine using survival 2-37.5, the next soon-to-be-released version, The issue is with NextMethod, and my assumption that the called routine inherited everything from the parent, including the environment chain. A simple test this AM showed me that the assumption is false. It might have been true for Splus. Working this

where are my pspline knots?
Hi All, I am trying to figure out how to get the position of the knots in a pspline used in a cox model. my.model = coxph(Surv(agein, ageout, status) ~ pspline(x), mydata) # x being continuous How do I find out where the knot of the spline are? I would like to know to figure out how many cases are there between each knot. Best, Federico -- Federico C. F. Calboli Department of Epidemiology

Extra "Note" in CRAN submission
When I run R CMD check on the survival package I invariably get a note: ... * checking for file ?survival/DESCRIPTION? ... OK * this is package ?survival? version ?3.2-6? * checking CRAN incoming feasibility ... NOTE Maintainer: ?Terry M Therneau <therneau.terry at mayo.edu>? ... This is sufficient for the auto-check process to return the following failure message: Dear maintainer,

terms.inner
Question: I am trying to impliment a function in R that we use quite regularly in Splus, and it fails due to a lack of the "terms.inner" function in R. The substitute is? Part question and part soapbox: Why remove terms.inner from R? It's little used, but rather innocuous. Mostly soapbox: I figured it was no big deal, as I originally discovered the use of terms.inner from

how to check linearity in Cox regression

I cloned therneau/survival and the installation failed since there is no definition for exported function survfit(). A file seems to be missing - there is survfit0() and survfit0.R but, compared to CRAN, no survfit.R. Relative Risk/Hazard Ratio plots for continuous variables
Dear all, I am using Windows and R 2.9.2 for my analyses. I have a large dataset and I am particularly interested in looking at time to an event for a continuous variable. I would like to produce a plot of log(relative risk) or relative risk (also known as hazard ratio) against the continuous variable. I have spent a long time looking for advice on how to do this but my search has proved

reusing routines
I've created some Splus code for a microarray problem that - needed to be in C, to take advantage of some sparse matrix properties - uses a cholesky decompostion as part of the computation For the cholesky, I used the cholesky2 routine, which is a part of the survival library. It does just what I want and I'm familiar with it (after all, I wrote it). In Splus, this all works

as.matrix.Surv -- R core question/opinions
1. A Surv object is a matrix with some extra attributes. The as.matrix.Surv function removes the extras but otherwise leaves it as is. 2. The last several versions of the survival library were accidentally missing the S3method('as.matrix', 'Surv') line from their NAMESPACE file. (Instead it's position is held by a duplicate of the line just above it in the NAMESPACE file,
