Heads up - symlinked GotoBLAS in F14
Hi,
I installed F14 on release, but was diquieted to note that my symlinked
GotoBLAS (http://cran.r-project.org/doc/manuals/R-admin.html#Shared-BLAS,
foot of paragraph) prevented R (compiled from source, no special configure
options) from loading - everything had been fine on F < 14. It seems that:
cat /selinux/booleans/allow_execstack
is 1 1 on my RHEL systems, but became (...

parallel BLAS for Ubuntu 11.10
Has anyone succeeded in getting a parallel BLAS, such as Goto's BLAS,
installed on a machine running Ubuntu 11.10?
I currently have the libatlas3gf-base package installed on a machine
with an AMD Athlon X4 processor. I tried to install the
libopenblas-base and libopenblas-dev packages but there seemed to be a
glich related to having both libopenblas and libatlas3gf installed so

...while it never get fully
finished to the point of a submitted paper the vignette still stands---and
demonstrates that _dropping in MKL is a one-line operation_.
And always has been. There may have been some license arbitrage: Intel was
an early investor in Revo, so MKL was pushed hard. With GotoBLAS and later
OpenBLAS I cared less, but IIRC the license of MKL is a little simpler for
"mere use" now.

BLAS
I'm setting up an Ubuntu?virtual machine?that will use 4-Intel Xeon CPU x5650.?
I'd like to compile R with a BLAS but the question is whcih one.? Seems
like the only free ones are GotoBLAS which I'm not sure is being maintained
for newer CPUs and OpenBLAS for Loongson CPUs.? I saw a favorable report
on OpenBLAS (http://www.rochester.edu/college/gradstudents/jolmsted/files/computing/BLAS_Comparison.pdf),
but I'm not sure it's the right thing for my CPUs.? The webpage fo...

How to verify R is running with multi-threads
...ch R process by using unix top command with show-all-threads
option. However, it seems like my R doesn't use multi-threads but just
run with single thread. Is there any other command that I can use to
verify multi-threads use?
Regarding the with-blas option, I have tried to use either atlas or
gotoblas with the following configure option:
--with-blas="-lptf77blas -lpthread -latlas"
--with-blas="-lgotocblas -lgotoblas -lpthread"
Not sure if my options are correct or not.
Thank you for your and comment or advice in advance.
Thanks,
Jong

Special BLAS and explcit parallel code
Hi
I just read the thread on gotoBLAS, as well as the excellent vignette of
gcbd. I still have some confusion and would like to ask very basic
questions, hope I am not taking too much of your time.
The point that retained my attention was the question of using implicit
(multi-threaded blas) versus explicit (parallel code) optimisat...

Can you share a working example of R program aided by fast BLAS?
Can one of you give me an R program that displays the benefits an
accelerated BLAS in R?
Here's why I ask, in case you wonder:
In a linux cluster, I've hit some bumps in the road. The worst one by
far was that I installed R, then GotoBLAS2 with default settings, and
after that, jobs using Rmpi were *really* *really* slow. I mean
horrible. If a job took 15 minutes when run by itself, outside of
MPI, it took 1 full day when run inside MPI. Literally the same job.
I learned later that GotoBLAS2 defaults to allow threads equal to the...

config.log told me to report these (PR#12035)
...onfigure CC=icc CFLAGS='-O3 -mp' CPPFLAGS=-I/opt/intel/cce/10.1.015/include/ F77=ifort CXX=icc CXXFLAGS='-O3 -mp' FFLAGS='-C90 -w90 -w95 -mp' CPICFLAGS=-shared CXXPICFLAGS=-shared FPICFLAGS=-shared SHLIB_LDFLAGS=-shared SHLIB_CXXLDFLAGS=-shared --with-blas="-L/usr/lib64/GotoBLAS -lgoto_penrynp-r1.26 -lpthread"
I get six purported "bugs" in the config.log file (attached), but I hope there is something I've overlooked in the past week of agony.
I have had similar log files with about 100 different combinations of options.
I hope that you can help.
Thank...

GotoBLAS2 breaks lapack
Hi,
I'm relatively new to R on Ubuntu (moving from Windows), and I'm trying to
get GotoBLAS2 working. I installed (from a CRAN mirror) the pre-built
binaries of R (which, as far as I know, is compiled as a shared library) on
Ubuntu 10.10 using
apt-get install r-base r-base-dev
I successfully built GotoBLAS2 from source, copied the library to /usr/lib
and created s symbolic link from lib...

R-3.0.1 - "transient" make check failure in splines-EX.r
...-with-blas="-lgoto2"" from October of last year <https://stat.ethz.ch/pipermail/r-devel/2012-October/065103.html> Unfortunately, that thread ended without an answer to his last question.
Briefly, I am trying to compile an Rblas for Windows NT 32bit using OpenBlas (successor to GotoBlas) (Nehalem - corei7), and the compiled version passes all tests except for the "splines-Ex" test in the exact same place that Paul had issues:

revolution mkl with R 3.01 on Ubuntu 13.04
So I have two Dell power-edge machines running latest Ubuntu (13.04)
with latest version of R (3.01). I installed revolution-mkl on one
machine (T-410) and it works fine. On the second machine (T-620), it
says the latest version of revolution-mkl is installed, but I'm getting
no multi-processor functioning (R-benchmark-25.R) runs on a single
processor and takes same amount of time

problems compiling for RHEL 5.3 x86_64
Well, CentOS 5.3, which amounts to the same thing.
I recently decided to upgrade my main research machine from Fedora Core
8 -> CentOS 5.3. Basically, I was looking to move to a distro with
longer 'term-of-life' than the release schedule for Fedora currently
allows. The machine is a multi-Opteron box, so both 32- and 64-bit apps
natively supported. Since I do a lot of 'linear

Debate: Shall some of Microsoft R Open Code be ported to mainstream R?
Dear R Developers,
First of all, I would like to thank you Jeroen Ooms for taking the binary
Window Builds from Duncan. I firmly believe that the R Community will
benefit a lot from his work.
However, the debate I would like to open is about if some of Microsoft R
Open Code shall be ported from R Open to Mainstream R.
There are some beneficts in R Open such as multithreaded performance:

MKL Acceleration encouraging; need adjust package builds?
Dear R-devel:
The Cluster administrators at KU got enthusiastic about testing
R-3.2.2 with Intel MKL when I asked for some BLAS integration. Below
I forward a performance report, which is encouraging, and thought you
would like to know the numbers. Appears to my untrained eye there are
some extraordinary speedups on Cholesky decomposition, determinants,
and matrix inversion.
