Looks like it was the samba install that caused the problem, but not which version. For reasons that I won't go into one of the DC's had lost the _msdcs.domain.com record and replication went to pot. Fixed the problem, we'll see how it goes. one other thing. The thing that pointed me towards the missing cname issue was samba-tool drs showrepl with the WERR_BADFILE error associated with the CNAME-less server. I had generated a similar problem recently for another DC by introducing a typo when I created the CNAME record. When I corrected it the WERR_BADFILE error went away. I mention this for anyone searching the web for a solution to WERR_BADFILE, which in this context is about the most misleading error I could imagine.
