You can tag your pdfs using the Spotlight comments on the file, these too will be indexed by MacOS X (press Command-I to get the info on the file, then just below the filename, you''ll find the comments section). In regards to the bookmarkability, both Preview and Acrobat (Reader) use a very similar way of doing things, and I don''t like it that much either, but it seems to be all there is.
