Sounds like your are not using Dovecot's LDA for storing incoming mails.
Or you have forgotten to activate the quota pluging in the protocol lda
section.

Because the user checks only the mailboxes, but doesn't add/delete messages.
Please show your dovecot -n output. If it does not contain 'lda:'
output, please paste additional the contents of your protocol lda {?}
section (without comments).
