'Dynamic' 3D plot
Hi,
I am looking for a R package to draw 3d plot. But not in a static way like scatterplot3d or stuff like that. I would like to make rotate the plot, to zoom/unzoom etc..., actually to render the graph 'dynamic'... (for the biologist and bioinformatician, a R package which permitts to reproduce what pdb viewer does).
Does a Way exist to do something like that in R ?
Thanks,

R-1.7.1 package installation problem
Hi there,
I am a bioinformatician working in DFCI. I am new to R. Yesterday I installed
the R-1.7.1 to my Linux (since I am not able to find R-1.8 on the webpage). But
I have some package installation problems ...
1. install.packages2() function isn't available. If I type at R prompt:
>install.packages2("Biobase")
Error: couldn't find function

packages install dependencies
Hello R-Members
I have to install several R packages on a Unix server which doesn't have internet connection.
I downloaded some packages manually and I installed it from source using the command R CMD INSTALL and it's work but in some cases I can't install the package because of the dependencies.
So I download all the R packages into a directory for example /home/joel/RPacks.

Using vectorization instead of for loop for performing a calculation efficiently
I am trying to write an efficient function that will do the following:
Given an nxm matrix, 10 rows (observations) by 10 columns (samples)
for each row, test of all values in the row are greater than a value k
If all values are greater than k, then set all values to NA (or something),
Return an nxm matrix with the modified rows.
If I do this with a matrix of 20,000 rows, I will be waiting until

Writing R Scripts and passing command line arguments
Hi Guys
I am Abhishek, primarily a bioinformatician. I have recently started using
a lot of R thanks to some excellent packages available.
Lately I have felt the need to batch process few of the R scripts I have
been working with and strangely enough I am not able to find a good resource
on how to best do this. I did find few old threads on the archives but none
convinced me much. So here I am

How to colour the tip labels in a phylogenetic tree
Hi,
Using Ape, I have constructed an object of class "phylo", using the
method 'nj' (lets call the object 'tree_ja').
I also have a given subset of 'tree_ja' in a vector (lets call the
vector 'subspecies').
What I want to do, is construct a nj tree - plot(tree_ja) - but have the
species in vector 'subspecies' shown as red at the tips of the

MANOVA with random factor
Dear All
I would need to perform a MANOVA with both fixed (group, sex, group*sex) and
random (brood) effects. I wonder if this is at all possible and if R does that.
At the moment, I only know that I can run a classic MANOVA with R.
Thank you
David

Samba server 3.0.7: "Short read when getting file"
I am running a Samba server on Debian testing. Each day, I run an
automatic update via apt. Up until recently, the server was working fine;
I am assuming that the update has upgraded to a non-working version.
I can log onto the server using smbclient and browse the files, but when I
issue a "get" command I get the "Short read" error message. If I use
smbmount, things are

Cannot Boot XServer
I am currently using Virtual PC 2007 to install/configure CentOS 4.5. I've got
the O/S installed ok.
However since running a yum update, I can no longer successfully complete an
init 5 boot. Virtual PC gives an internal error 13 message.
If I boot to init 3, I can reconfigure the /etc/X11/xorg.conf file and run 'startx'
manually without any problems.
If I then shutdown the Virtual

[LLVMdev] GHC's LLVM Backend
Hi All,
The Glasgow Haskell compiler has recently become an external user of
LLVM. You can read about it here:
http://blog.llvm.org/2010/05/glasgow-haskell-compiler-and-llvm.html
If you have any comments, questions or perhaps even advice on solving
some of the issues that need to be fixed in the backend going forward
then please reply to this email.
Cheers,
