hist and truehist
Hello!
Up to now I have been using hist() to display the distributions.
Howevere, I noteiced strange numbers on y (vertical) axis, if I used
probability = T or freq = F option. I thought it is a bug and launched
the R-bug system and found some posts on that matter. Brian Ripley
responded to one, that one should look at truehist() for that. Ok I can
use truehist() if I want to see the ratios

Plotting averages of y per x
Hello!
I often plot average of y instead of all y values, since one can easily
see the trend if there is to many points and/or x might be like 1, 2, 3,
4, 5, ... and you might get a cloud (which can also be informative)
and/or columns of points.
Anyway, learning with R i get stucked. I have the data in table
burnins1, with the following names:
names(burnins1)

I understand now my puzzle.
tmp <- data.frame(y1=1:4, f1=factor(c("A", "B", "C", "D")))
tmp$y2 <- NA
tmp[1:2, "y2"] <- 2
Does the job. I see that I should add a full column. In my case adding full
column of NAs and then adding values, solves my problems.

Jun hi again!
Sorry for bothering. Although I had no problem with building Windows
package under Linux, I noticed that man pages are not processed as they
should or maybe I have a problem with my setup.
My package is called 'GeneticsPed'. Instead of HTML or text files I just
got a GeneticsPed.Rd.gz in man directory of a package (this is within
GeneticsPed_0.1.zip file!). The file

I am puzzled with R and I really do not know where to look

How to get mode (the most frequent value in distribution) ?
A sample from a continuous distribution most likely has no meaningful sample

Global setting for na.rm=TRUE
Hello!
Is it possible to set na.rm=TRUE in a global way? I'am constantly
forgeting on this when performing analyses. I agree that one should
be carefull with this when developing some code, but not necesarilly
so in data analysis.

Using corStruct in nlme
I am having trouble fitting correlation structures within nlme. I would like to
fit corCAR1, corGaus and corExp correlation structures to my data. I either
get the error "step halving reduced below minimum in pnls step" or
alternatively R crashes.
My dataset is similar to the CO2 example in the nlme package. The one major
difference is that in my case the 'conc' steps are

summary.lme and anova question
Dear all,
When analyzing data from a climate change experiment using linear mixed-effects models, I recently
came across a situation where:
- the summary(model) showed a significant difference between the levels of a two-level factor,
- while the anova(model) showed no significance for that factor (see below).
My question now is: Is the anova.lme() approach correct for that model? And why does

Internal codes of the factor
Hello!
I am writing some functions and I repeatedly acces internal factor
codes. I figured out that internal codes are 1:n where 1 represents 1st
level, 2 2nd level etc. This is not documented and I wonder if this is
on purpose and subject to change or would be a good idea to add this to
documentation for factor? I can prepair a pacth if this is accepted.
