worked in R, but not in S-Plus
Hi, I wrote a function that worked well in R, but not in S-Plus, can anyone suggest a solution? > f.coxph.zph<-function(x) { cox.fit <- coxph(Surv(time.cox, status.cox) ~ x, na.action = na.exclude, method = "breslow") fit.zph<-cox.zph(cox.fit,transform='log') fit.zph$table[,3] } yyy is my data frame that contains survial time, censor status and predictor

Nelson-Aalen Estimator in R: Error Message
Dear all, Currently, I am doing a research project about serum sodium levels and falling. I am doing my analysis in R. I am performing the multiple imputation right now. I want to perform a survival analysis later, but therefore I need to specify the Nelson-Aalen estimator. My dataset is called DF1, the event indicator is Falls and the time variable is Time. The code that I use is as follows:

survival::survfit,plot.survfit
I am confused when trying the function survfit. my question is: what does the survival curve given by plot.survfit mean? is it the survival curve with different covariates at different points? or just the baseline survival curve? for example, I run the following code and get the survival curve #### library(survival) fit<-coxph(Surv(futime,fustat)~resid.ds+rx+ecog.ps,data=ovarian)

UnoC function in survAUC for censoring-adjusted C-index
Hello, I am having some trouble with the 'censoring-adjusted C-index' by Uno et al, in the package survAUC. The relevant function is UnoC. The question has to do with what happens when I specify a time point t for the upper limit of the time range under consideration (we want to avoid using the right-end tail of the KM curve). Copying from the example in the help file: TR <-

koq.q ---- Kent O' Quigley R2
Dear R-users, I apply to your kind attention to know if someone have used the Splus software koq.q (Kent & O'Quigley's measure of dependence for censored data) in R and kindly can help me. I have tried several times to contact the authors Andrej Blejec (andrej.blejec at uni-lj.si) or Janez Stare (janez.stare at mf.uni-lj.si) but unfortunately no one answered me. Following

Nelson-Aalen Estimator in R: Error Message
Hard to tell from the info you are giving us. I assume this regards the "mice" package? One way to proceed is to set options(error=recover) which will dump you into the browser() environment when the error occurs and you can oka around and see what the value of variables was at the point of the error. This could give you a clue about what is going on. -pd > On 22 May 2018, at 15:29

plot.survfit
For a fitted Cox model, one can either produce the predicted survival curve for a particular "hypothetical" subject (survfit), or the predicted curve for a particular cohort of subjects (survexp). See chapter 10 of Therneau and Grambsch for a long discussion of the differences between these, and the various pitfalls. By default, survfit produces the curve for a hypothetical

p-value=0 running coxph
Dear all, I have a question concerning the p-value. When running coxph I get a p-value = 0. Can this be true? Why aren?t there decimal points? Is there a way to find out the exact p-value? Here is the output: ---------------------------------------------------------------------------------------------------- Call: coxph(formula = Surv(start, stop, status) ~ Albumin_gproL, data = dial,

Schoenfeld Residuals
Dear All, Sorry to bother you again. I have a model: coxfita=coxph(Surv(rem.Remtime/365,rem.Rcens)~all.sex,data=nearma) and I'm trying to do a plot of Schoenfeld residuals using the code: plot(cox.zph(coxfita)) abline(h=0,lty=3) The error message I get is: Error in plot.window(...) : need finite 'ylim' values In addition: Warning messages: 1: In sqrt(x$var[i, i] * seval) : NaNs

scaled Schoenfeld residuals
hi sorry if this has been discussed before, but I'm wondering why the scaled Schoenfeld residuals do not follow the defining formula for obtaining them from the ordinary Schoenfeld residuals, but are instead offset by the estimated parameter values. e.g. library(survival) attach(ovarian) sv<-Surv(futime,fustat) f1<-coxph(sv~age+ecog.ps) f1

Using subset in validate() in Design, what is the correct syntax?
Hi I am trying to understand how to get the validate() function in Design to work with the subset option. I tried this: ovarian.cph=cph(Surv(futime, fustat) ~ age+factor(ecog.ps)+strat(rx), time.inc=1000, x=T, y=T, data=ovarian) validate(ovarian.cph) #fine when no subset is used, but the following two don't work: > validate(ovarian.cph, subset=ovarian$ecog.ps==2) Error in

Function call error in cph/survest (package Design)
Dear UseR, I do not know if this a problem with me, my data or cph/survest in package design. The example below works with a standard data set, but not with my data, but I cannot locate the problem. Note that I am using an older package of survival to avoid a problem with the newly renamed function in survival meeting Design. Dieter # First, check standard example to make sure library(Design)

help on drawing right colors within a grouped xyplot (Lattice)
Hi, I've lost my mind on it... I have to scatterplot two vectors, grouped by a third variable, with two different dimensions according to whether each cell line in the plot is sensitive or resistant to a given drug, and with a different color for each of 9 tissues of origin. Here's what I've done:

cox.zph vs log-log survival plot
Hello, Excuse me for a more methodological than technical question. I'm developing a Cox model with 10 covariates. One of them is age (named "eta"). I've checked proportionality with cox.zph with age continuous: > cox.zph(coxph(Surv(TTP,CENSOTTP)~eta)) rho chisq p eta -0.0154 0.0225 0.88 and categorical (eta<60): >

Predictions from a Cox model - understanding centering of binary/categorical variables
Dear all, I am using R 3.4.3 on Windows 10. I am preparing some teaching materials and I'm having trouble matching the by-hand version with the R code. I have fitted a Cox model - let's use the ovarian data as an example: library(survival) data(ovarian) ova_mod <- coxph(Surv(futime, fustat)~age+rx,data=ovarian) If I want to make predict survival for a new set of individuals at 100

coxph diagnostics plot for shape of hazard function?
Hi, I've been banging my head against the following problem for a while and thought the fine people on r-help might be able to help. I'm using the survival package. I'm studying the survival rate of a population with a preexisting linear-like event rate (there are theoretical reasons to believe it's linear, but of course it's subject to the usual sampling noise) Some of the

zph / squid syntaxis ?
