Writing R documentation
Greetings, I used latex type code in my Rd files. The pdf version using R CMD Rd2dvi --output=PKtools.pdf --pdf --title="PKtools" PKtools man came out quite nice. However, my current HTML version does not tex the latex so there is latex code in the files and looks bad. example problem code: AIC$_c$ or \begin{itemize} \item NLME: \begin{itemize} \item population level:

question about calling winbugs in R
Dear All: Do you have any experience on calling winbugs in R enviorment? I uploaded R2winbgus, pktools, BRugs, ect. in order to call winbugs. In the end, I try to use bugs(). The error message still displays that bugs() can not find. Do you have any similar issue? If so, could you give your advice? Many Thanks! Xin [[alternative HTML version deleted]]

Unique Ordering
Hi R-Help, data at bottom I've been struggling with a problem where I need to order based on 1) the Frequency "Freq" and 2) keeping each group of 3 of the same type together "Var2" but I want across all groups it to go "high to low" based on the earn factor. Thank you! structure(list(Var1 = structure(c(1L, 3L, 2L, 1L, 2L, 3L, 1L, 3L, 2L, 3L, 1L, 2L, 3L, 1L,

alternative to multiple t-test to find steady-state
Hi, My collegue has asked me to calculate the steady state of a pharmacokinetic study. This is defined as where the concentration after a certain time doesn't increase anymore. So if I perform multiple t-tests between the sample points, with alternative less, then I can see which from which time point there isn't an increase in concentration. But this doesn't feel good to me. I

Infrequent but steady NULL-pointer caused segfault in as.POSIXlt.POSIXct (R 3.4.4)
In an optimized build, debug info is just an approximation. It might help to debug in a build of R and packages without compiler optimizations (-O0), where the debug information is accurate. However, first I would try to modify the example to trigger more often, or try to find external ways to make it trigger more often (e.g. via gctorture). Then I would try to make the example smaller (not

95% Confidence Intervals for AUC - $auc.samples from the Daim Package
Hi I am trying to perform a bootstrap estimate of classification accuracy of a logistic regression using the 'Daim' package in r using the code at the bottom of this post, this all works great and I get the .632+ misclassification accuracy, specificity, sensitivity, AUC etc etc but what I would like is to access the list of AUC for each of the bootstrap samples as I need calculate the 95%

Infrequent but steady NULL-pointer caused segfault in as.POSIXlt.POSIXct (R 3.4.4)
A reply from stackoverflow suggests I might have hit this bug: https://sourceware.org/bugzilla/show_bug.cgi?id=14023 I can confirm that this glibc bug affects my system (latest CentOS 7). However, as far as I know, R is not multithreaded in its core. Is it possible that some library triggered this? Regards, Steve Tomas Kalibera <tomas.kalibera at gmail.com> ?2019?8?2??? ??4:59??? >

Help on calculating AUC with caTools trapz(a,b) command
Dear All,   I have the following example:   a <-matrix(c(1:100),ncol=10) b <-matrix(c(2,4,6,8,10,12,14,16,18,20))   trapz(b,a)   will give me a result of 99, which it seems to me is the AUC of the 1st column only. Is it possible to get the AUC results by columns of "a" using the same "b" values in the calculations as opposed to just generating the result for the 1st

partial AUC and SE in R
Hi, I need to apply the Partial AUC in ROC curves. How I do this?. And I need the SE of partial AUC too. I have been reading ?caTool, ?Epi, ?verification, ?ROC, ?ROCR, ?genefilter and more. I only see the partial AUC, but I do not the SE. Thank you, if you can help me. Xavier G. Ordo?ez Doctoral Student

validate.lrm - confidence interval for boostrap-corrected AUC ?
Hi Does anyone know whether the rms package provides a confidence interval for the bootstrap-corrected Dxy or c-index? I have fitted a logistic model, and would like to obtain the 95% confidence interval of the bootstrap-corrected area under the ROC curve estimate. Thanks. [[alternative HTML version deleted]]

relation between tdrocc AUC and c-statistic from rcorr.cens
I am using the rcorr.cens function from the Hmisc package and the time-dependent ROC curve obtained using tdrocc in the survcomp package. I understand that the C statistic from rcorr.cens has to be subtracted from 1 if high values of the risk variable lower survival. Given that I wonder what the connection is between that C statistic and the AUC from the tdrocc object. If they are substantially

AUC from ENFA model
Dear all, I am currently running an ENFA in R using Adehabitat pkg to assess species distribution and I am really stuck and need some help to finalize my project. I run the ENFA in both original location data and pseudo-absence points (the latter randomly generated using dismo pkg), and now I would like to assess the performance of the ENFA, however, I am not sure about how to tackle this. AUC calculated from Epi package
Hi, I have a dataset (see attached) with 2 variables "Y" is binary, "x" is a continuous variable. I want to calculate area under the curve (AUC) for the ROC curve, but I got different AUC values using ROC() from Epi package vs. rcorr.cens() from rms package: test<-read.table("test.txt",sep='\t',header=T,row.names=NULL) y<-test$y x<-test$x

How to calculate the AUC in R
Hello R-listers, I'm working in an experiment that try to determine the degree of infection of different clones of a fungus and, one of the measures we use to determine these degree is the counting of antibodies in the plasma at different dilutions, in this experiment the maximum number of dilutions was eleven. I already checked for differences on the maximum concentration of the

calculate AUC and plot ROC in R
Hi, there: Could someone tell me a simple function of plot ROC curve and calculate AUC in R? My setting is very simple, a column of the true binary response and another column of predicted probabilities. Thanks! Yulei [[alternative HTML version deleted]]

AUC for logistic regression [was: (no subject)]
My guess is `area under the ROC curve'. There's the roc package in BioConductor that I believe can compute this. Andy > From: Spencer Graves > > What's AUC? Fast AUC computation
I am doing a simulation with a relatively large data set (20,000 observations) for which I want to calculate the area under the Receiver Operator Curve (AUC) for many parameter combinations. I am using the ROC library and the following commands to generate each AUC: rocobj=rocdemo.sca(truth = ymis, data = model$fitted.values, rule = dxrule.sca) #generation of observed ROC object

Calculating AUC from ROCR
Dear R-helper, I am working with ROCR of Tobias Sing et. al. to compare the performances of logistic and nnet models on a binary response. I had the performance plots, but I have problem finding out other performance statistics (eg. MSE/ASE, AUC). Any help on this? Thanks Ilham [[alternative HTML version deleted]]
