a. crossing branches with hclust, b. plot.dendrogram
Hello,
a. when I use hclust with the methods media, centroid, and mcquitty,
and plot the results, the dendrograms have lines that are crossing each
other. Is this ok?
b. My next question refers to plot.dendrogram: How can I use parameters
as "hang" or "cex" here? E.g. for
st <- as.dendrogram(subtreeshc[[x]])
I would like to have something like this, where cex and hang

cophenetic matrix
Hello,
I analyse some free-sorting data so I use hierarchical
clustering.
I want to compare my proximity matrix with the tree
representation to evalute the fitting. (stress, cophenetic correlation
(pearson's correlation)...)
"The cophenetic similarity of two objects a and b is defined as the
similarity level at wich objects a and b become members of the same

plot hclust - canberra dist + median linkage
Gives strange results.
I get 'weird' dendrograms with canberra / binary distance metric and
median / centroid cluster methods.
Is this just my data?

HCLUST subroutine question -- FORTRAN DO loops
Shown below is most of the FORTRAN subroutine named HCLUST.
My question concerns the DO loop labeled as '10'. What happened to its
CONTINUE statement? I will assume that after FLAG(I)=.TRUE. is executed that
control returns to DO 10 I=1,N. Am I correct?

Legend placement in barplot?
This has been asked before, but all the answers are hidiously complex.
The
legend.text=TRUE
option of barplot is almost exactly what I need, except I need a
legend.placement='tl'
(top left) option. This option would be in contrast to the default
placement which we could call 'tr' (top right).
Anyone know how to edit the barplot code to make this change? Could

R Graph Gallery : categorization of the graphs
Hello all,
It seems that the next improvement to the R Graph Gallery is
categorization of the graphics, that way each graph will be easier to
find. That step should be done *carefully* if we want to avoid the
opposite side-effect : graph not reachable through the categories.
That's why the wisdom of the R community is required.
Graphics will be classified in :
- categories

highly biased PCA data?
Hello, supposing that I have two or three clear categories for my data,
lets say pet preferece across fish, cat, dog. Lets say most people rate
their preference as being mostly one of the categories.
I want to do pca on the data to see three 'groups' of people, one group
for fish, one for cat and one for dog. I would like to see the odd person
who likes both or all three in the

hist function to give each cell equal area
Hi,
I want to use hist with non-equi-spaced breaks, picked such that the
fraction of the data points falling in the cells (defined by 'breaks') is
roughly equal accross all cells.
Is there such a function that will automatically try to determine the
breaks to fullfill this requirement?
Something like..
hist( x, br = magic_function_to_pick_breaks())
For example, if x looked like

Adding values to the end of a vector?
I want to add values onto the end of a vector, for example...
x <- vector
for (i in 1:5){
add_to_end_of_vector(i,x)
}
I just cant find the answer to this question!
Sorry for such a basic question, I tried...
x <- c()
for (i in 1:5) x[length(x)] <- i
but it didn't work.

I can't log into the bug tracker (I can't find where to register / login).
In this way I can't add the following context diff (hopefully in the right
order) for my changes to the matrix.Rd...
Hmm... I guess this should be a separate report anyway...
The first diff explains how the dimnames list should

barplot and ylim - display problems
The following single line of code shows what I am trying to do, and the
problem I am having...
barplot(c(101,102,103),ylim=c(100,103))
The 'xaxis' is missing, and the grey bars 'fall off' the plot area. This
is generally ugly, and I would like to trim the bars (ideally they would
have a ragged appearance to show that I am 'zooming in').
I can see why what I am trying to

Retrieve part of (top right corner) of a "plot.data.frame" plot?
Hi,
I believe this question has been asked before, but I cant find and don't
remember the answer.
The problem is simple, calling 'plot.data.frame(x)' gives a nice 'matrix of
scatterplots' for each pair of columns in x. for example;
x <-
data.frame(a=jitter(01:20),
b=jitter(20:01),
c=jitter(21:40),
d=jitter(rep(01,20)),

data(eurodist) and PCA ??
If I perform PCA on the 'eurodist' data, should I get an accurate
geographic layout of the cities with biplot?
(barring inversions, i.e. their is no way to define north.. but you get
the idea...)
I have a complex distance matrix, and I am thinking about how to cluster
it and how to visualize the quality of the resulting clusters.
If I could 'see' the clusters in space I could

Plotting FAQ?
Hi,
Since I started to make some 'final' plots of my data I found that I
have tons of questions related to 'the little things'. Rather than
bother the list with all the questions (ahem), or search the archives
for similar questions and translate the context, I would like to find a
FAQ for plotting in particular (and R programming in general). I know

R-(wiki)-pedia?
Is there an R wiki?
Looking at the huge amount of traffic on this list, I think wiki could be
an exelet outlet for all the constructive enthusiasm here.
I don't think it would be too hard to port the existing R documentation
(the stuff you get with the ?) onto a wiki system, then users could add
their own examples and comments.
Having distinct web page style organization would be easier to

How to build a "Amalgamation Schedule"? help!
Dear all,
I need to process large amounts of data (two or three variables for 6,000
cases) cluster analysis. In the end I need to fill the source data to the
obtained clusters. I need to trace the sequence of data fusion. In this
case, I can fill in a cluster (with any level of linkage distance) by data.
This procedure is implemented in the package Statistica, but this package
can not work with
