Confused about loading other packages from a package
In my package, I create a new method for plot with the following signature: setMethod("plot", signature(x="marrayNorm", y="formula"), plot.ma) where marrayNorm is a class defined in the marray package. After building and installing my package, I get the following warnings when I load my package (with library(maVis)): Warning messages: 1: In the method signature

initialization of S4 classes/methods
I'm seeing weird issues in methods initialization, i.e. loading marrayClasses loads Biobase, and when explicitly done, as in library(Biobase) library(marrayClasses) is fine, but when Biobase is loaded via a require statement in marrayClasses' .First.Lib, I end up with: Warning message: In the method signature for function "coerce", class "exprSet" has no

warning message for setAs when using class AsIs
This seemed too advanced for r-help and is related to the recent discussion of character vectors in dataframes. Following Brian Ripley's most excellent advice, we are moving to a world in which character vectors in dataframes are always of class AsIs. The cool way of doing this seemed to be the following: > cat(c("x", "y", "z"), file = "test.txt",

Problems converting output from Sweave to PDf
I am having trouble converting the output from Sweave into a valid PDF file. I have created a simple .Rnw file which will become a full vignette at some point, but during the intermediate testing, I got errors from texi2dvi. This is what I have done. 0) Using a Windows Xp system 1) Created a file called GeneSpring.Rnw 2) Convert this to Tex using Sweave("GeneSpring.Rnw") from within R

Windows Only: winMenuAdd() problem
Folks: I don't know whether the following is a Windows or R problem, nor whether it is particular to my particular Windows version/setup. So any help would be appreciated. First the problem, then the info. The following code can be cut and pasted into your R session ############################# ### start R ### create a plot on device 2 (which can be determined by dev.cur()) plot(1:10)

Some more help on S4 mechanism
Hello to the list Some days ago, I placed a question on this maling-list and received an answer from Martin that I tried to follow. Unfortunately, I am still puzzled by the next step. I spent the whole Week-end in gathering information from the net. Some of them are almost contridtcory and I lack a good document to help me. So my first question would beL Is there a convenient document which

Get message "cannot do complex assignments in base namespace" error
I am constantly running into the problem where I get error messages like "cannot do complex assignments in base namespace". It might have something to do with the fact that R has not started up completely, since I am trying to run some R script using Rterm < Rscript.R. When I perform the same script in a Interactive R session, the R script has no problem with the assignments that it

RFC: allow packages to advertise vignettes on Windows
Hello, The vignette concept, which started in Bioconductor, seems to be catching on. They are supported by R CMD build/check and documented in the Writing R Extensions manual. I think vignettes are a fantastic way to introduce new users to a package. However, getting new users to realize that a vignette is available can be challenging. For some time now, we have had a function in Biobase that

creating new varFunc classes in nlme .. error: "Don't know how to get coefficients for .. object"
Hello. I am trying my hand at modifying the varFunc class varExp, but I must be missing a step. All I want to do right now is make a working copy of varExp, call it varExp2, and then later change it. coef.varExp2, coef<-.varExp2, and Initialize.varExp2 all seem to work properly after I construct them. I can successfully use the commands: v2 <- varExp2(form = ~age|Sex,fixed =
