calculationg condition numbers
am I right in the assumption, that for calculation of the condition
numbers I have to use the correlation matrix of X, and not t(x) %*% x?

help.start() doesn't work
I installed the latest R-package "R-2.1.1-1.rh4AS.i686.rpm" on a Red Hat
Desktop 4 (RH EL4) machine. When I try to get help by the help.start()
command an error message appears:

If '/usr/bin/mozilla' is already running, it is *not* restarted, and
you must switch to its window.
Otherwise, be patient ...

Help.start, .Renviron , and .Rprofile
Hello experienced R-ers,
I'm converting from S-Plus Win 98SE to
SuSE 8.1, R 1.62 and have run into som problems.
1) When I use help.start() netscape comes up OK and all links are accessible except "Search Engine & Keywords" : search doesn't work and the keywords from base doesn't respond either. ?command within R gets netscape running and works OK.
2) I haven't

overlay two pixmap
Hi
I need to overlay two pixmaps (library (pixmap)). One, a pixmapGrey, is
the basis, and on this I need to overlay a pixmapIndexed, BUT: the
pixmapIndexed has set only some of its "pixels" to an indexed color,
many of its pixels should not cover the basis pixmapGrey pixel, means,
for this "in pixmapIndexed not defined pixels" it should be transparent.
What would you

faraway tutorial: cryptic command to newbie
I am just about working through Faraways excellent tutorial "practical
regression and ANOVA using R"
on page 24 he makes the x matrix:
x <- cbind(1,gala[,-c(1,2)])
how can I understand this gala[,-c(1,2)])... I couldn't find an
explanation of such "c-like" abbreviations anywhere.
thanks for a hint.

apply vs sapply vs loop - lm() call appl(y)ied on array
Christoph --
There was just a thread on this earlier this week. You can search in the
archives for the title: "refitting lm() with same x, different y".
(Actually, it doesn't turn up in the R site search yet, at least for me.
But if you just go to the archive of recent messages, available through
CRAN, you can search on refitting and find it. The original post was from

help.start() displays index.html in emacs (PR#13293)

Submission from: (NULL) (87.185.220.122)
If I start as ordinary user rose R and help.start(), the help is displayed in
emacs. If I do as the user root, file:///tmp/Rtmpyzlc7Y/.R/doc/html/index.html
is shown as expected in a firefox windows. So it seems to be connected with my
private configuration. But I can not

plot as .ps file: where are the axes and labels gone
Sorry, I am sure, this must be documented somewhere (but there are that
many docs and tutorials to scan for topics..., actually a great thing...
but if you are in a hurry..):
I want to save a plot as .ps (or .eps):
> postscript("plot1.eps", horizontal=FALSE,
onefile=FALSE,height=8,width=8,pointsize=10)

classification with nnet: handling unequal class sizes
I hope this question is adequate for this list
I use the nnet code from V&R p. 348: The very nice and general function
CVnn2() to choose the number of hidden units and the amount of weight
decay by an inner cross-validation- with a slight modification to use it
for classification (see below).
My data has 2 classes with unequal size: 45 observations for classI and
116 obs. for classII

(Newbie) help cannot find chrome
Following the beginning tutorial, I typed help.start() and was given a
choice of browsers. I picked chrome but got back that chrome is not found.
I cannot seem to change or get rid of it now.
I looked at /etc/R/Renviron but don't see anywhere to set browser
(R_BROWSER = ${R_BROWSER ...etc) - nothing about chrome.
I tried starting as "R_BROWSER= R" - same thing.
How do I change the

Changing default browser in options()
I usually startup R from within several directories (usually where the
programs or data of interest are). I like to use a small web browser
called dillo to browse help files. However, by default R looks for
mozilla, so I have to type every single R session:
> options(browser='dillo')
Is there anyway I can change this globally?
thanks,
J.

compositional data: percent values sum up to 1
again, under another subject:
sorry, maybe an all too trivial question. But we have power data from J
frequency spectra and to have the same range for the data of all our
subjects, we just transformed them into % values, pseudo-code:
power[i,j]=power[i,j]/sum(power[i,1:J])
of course, now we have a perfect linear relationship in our x design-matrix,
since all power-values for each subject sum up

I understand that help.start() search function works with netscape and

To best of my knowledge, this R feature dates from a time when
Netscape was essentially the only browser out there. It also had
a most useful feature: you could attach new request (resulting in

understanding eigen(): getting non-normalized eigenvectors
Hi, dear R pros
I try to understand eigen(). I have seen, that eigen() gives the
eigenvectors normalized to unit length.
What shall I do to get the eigenvectors not normalized to unit length?
E.g. take the example:
A
[,1] [,2]
V1 0.7714286 -0.2571429
V2 -0.4224490 0.1408163
Calculating eigen(A) "by hand" gives the eigenvectors (example from

problem with help.start() in R (PR#1156)
Hi,
The function help.start() assume that the brower is netscape
which is no longer the dominant brower in used. I am using now opera
and other use mozilla or Microsoft IE. I can always type
help.start(browser="opera"), but it is not convenience: I would like
to be able to set the default brwsernone for all. But the real bug is

libraries in .First
Dear all,
I have a question regarding the .First function. I have included
help.start() and several libraries in my .First as:
.First <- function() {
help.start(browser = "netscape7")
library(lattice)
library(modreg)
library(splines)
library(MASS)
library(maps)}
The libraries maps and splines do not seem to be available when I start
R, but I have found if I change the order

RFC: Loading packages at startup
I've been kicking the following idea around for a while, and am now
proposing to put some version into 1.7.0. I'd be interested in
comments on the desirability and the design, before I start writing
any code.
S4 introduced a file .S.chapters which can contain a list of S
chapters (equivalent to R packages) to be loaded on start-up. This
was the germ of this proposal.
Proposal:

Question on trying to build R 2.11.1 on Tru64(aka OSF1) system
Hello,
I am trying to build the R-2.11.1 software for university faculty to use in
research projects on a DEC/Compaq/HP AlphaServer model GS160 16CPU/64GB memory
running Tru64Unix aka OSF1 version 5.1B-5.
Is it known whether it is possible to build the R-2.11.1 software on the
platform I am using?
In my attempts to build the R-2.11.1 software, I first used the native C

R CMD Sweave versus Sweave() on Windows
Dear list subscriber,
I am quite puzzled by the behaviour of processing Sweave files within an R session, i.e.
Sweave("foo.Rnw") versus R CMD Sweave foo.Rnw
In the former the environmental variable 'SWEAVE_STYLEPATH_DEFAULT = TRUE' is obeyed (this is set in etc/Renviron.site as well as under the users home directory in .Renviron). That is the hard-coded path to Sweave.sty is
