Concordance Index - interpretation
Hello everyone.
This is a question regarding generation of the concordance index (c
index) in R using the function rcorr.cens. In particular about
interpretation of its direction and form of the 'predictor'.
One of the arguments is a "numeric predictor variable" ( presumably
this is just a *single* predictor variable). Say this variable takes
numeric values.... Am I

Extract concordance from coxph.object
Dear all,
As I said in my previous email I have just upgraded to R 2.14.0 on Windows 7. I have just run the 'coxph' function and notice that a Concordance statistic is produced. Is there any way to extract this information from the output?
E.g. can I call the concordance value independently of calling the output?
Many thanks,
Laura

concordance correlation coefficient using R
Hi.
I have data which i would want to assess the degree of agreement
between two assays, e.g., to evaluate reproducibility or for
inter-rater reliability. I have used the Pearson product-moment
correlation coefficient. It looks good ranginging between 0.90 to
0.998. Though this looks good. I am told the Concordance correlation
coefficient will give a better picture of how reproducible the assay

Concordance and Kendall's tau in copula
Dear
I estimate a sample selection model using the Clayton copula and Burr
and Gaussian marginal. I need to derive ther Kendall'sw tau from the
concordance coefficient by integration. I came across a way to do that
in R long time ago but cannot find it again. Can somewone tell me what
to read and what to use? Thank you.

Measures of agreement
Greetings.
I've been experimenting with some algorithms for document classification
(specifically, a Naive Bayes classifier and a kNN classifier) and I would
now like to calculate some inter-rater reliability scores. I have the data
in a PostgreSQL database, such that for each document, each measure (there
are 9) has three variables: ap_(measure), nb_(measure), and
knn_(measure). ap is me

A long digression on packages
Hello again,
First, thanks for the help that got the latest plotrix package finished.
I had been planning to write something about packages since Scott
Waichler offered the gantt.chart function. Then Ben Bolker (who helped
me to write the axis.break function) asked if I would be willing to
include some of his plotting functions and almost immediately after that

cohen's kappa
Dear all,
I have a question on Cohen's kappa:
Assume I have two datasets, one has 500 objects, 10 methods and the other,
1000 different objects, 20 different methods. Could I compare between the
two datasets to conclude the 10 methods are more "concordant" than the 20
ones by looking at some output, for example, cohen.kappa{concord} ?
One more, could anyone explain in brief,

Annoteting graphs using text
Dear All,
I am new to R and am trying to learn how to create functions using R.
Below is code which calculates Lin's Concordance Coefficient. After
I calculate the coefficient I want to create a scatter plot which
annotates the coefficient along with preceding text onto the plot.
The below code doesn't seem to work. If I use only the object
'lincc' on the text command it works

cohen kappa for two-way table
Greetings,
I am a bit confused by the results returned by the functions:
cohen.kappa {concord}
classAgreement {e1071}
when using a two-way table.
for example, if I have an matrix A, and a similar matrix B (same
dimensions), then:
matrix A and B can be found:

R function to compute kappa statistics for two vector
Dear R-user,
Did anybody know how to calculate the kappa statistics of two vectors for
the agreement? for example:
a<-c(0,1,0,0,1,0)
b<-c(0,1,1,0,0,1)
I know the percent of agreement is 3/6, but how to get the kappa?

rcorrp.cens
Hi R-users,
I'm having some problems in using the Hmisc package.
I'm estimating a cox ph model and want to test whether the drop in
concordance index due to omitting one covariate is significant. I think (but
I'm not sure) here are two ways to do that:
1) predict two cox model (the full model and model without the covariate of
interest) and estimate the concordance index (i.e. area

Where do I find Cohen´s kappa???
Hello,
I?m looking for a way to measure the goodness of fit of my model with Cohen?s Kappa (scaling between 0 and 1).
The kappa function does not give the results I?m looking for. Heres the code:
z<-glm(x~y,binomial)
kappa(z, exact = T)
Does anyone know more?
many thanks

invisible functions
The survival package, like many others, has several helper functions that are not declared
in the namespace, since their only use is to be called by other "main" functions of the
package.? This works well since the functions in the survival namespace can see them ---
without ::: arguments --- and others don't.
Until a situation I ran into this week, for which I solicit comments

how to adjust link function in logistic regression to predict the proportion of correct responses in 2AFC task?
I have would like to use logistic regression to analyze the
percentage of correct responses in a 2 alternative forced
choice task. The question is whether one needs to take into
account the fact expected probabilities for the percentage of
correct responses ranges between 0.5 and 1 in this case and
how to adjust the link function accordingly in R (see details below).

Working with Sweave: inverse search?
The xdvi and yap DVI viewers allow inverse (aka reverse) search: you
click on a location in the output display, and your editor moves to the
corresponding location in the input file. yap at least also allows
forward search, where you can have your editor tell it to location where
a particular input line is displayed.
I would like something like this to work in Sweave files. That is, I

stratified kappa (measure agreement or interrater reliability)?
Hi All:
Could anyone point me to a package that can calculate stratified kappa? My
design is like this, 4 raters, 30 types of diagnosis scores, 20 patients.
Each rater will rate each patient for each type of diagnosis score. The
rater's value is nominal.
I know I can measure the agreement between raters for each type of diagnosis
score, e.g., calculate out 30 kappa values. My problem is I
