Problems getting html files out of R CMD check
Hi, I'm trying to R CMD check a package, however I have hit a snag. There seems to be a problem with the creation of the /html files (the only file that's constructed here is the 00Index.html). I've tested each of the .Rd files independently with R CMD Rdconv, they all happily create html files without complaint. R CMD check <package> gives the no warnings. I'm therefore

sweep() and recycling
Hi I had a hard-to-find bug in some of my code the other day, which I eventually traced to my misusing of sweep(). I would expect sweep() to give me a warning if the elements don't recycle nicely, but X <- matrix(1:36,6,6) sweep(X,1,1:5,"+") [,1] [,2] [,3] [,4] [,5] [,6] [1,] 2 9 16 23 30 32 [2,] 4 11 18 25 27 34 [3,] 6 13 20 22

Linking in R package documentation
I have two straightforward questions about linking in the man pages for R packages: First, is it possible to link from within parts of the documentation that are not the \seealso section? For example, I would like to have something like: \arguments{ \item{correlation}{an optional \code{corStruct} object describing the within-group correlation structure; the available classes are given in

Rsync diff mode (again)?
Hi, I would like to diff two files using rsync. Here is a little background, I use a little pair of scripts to keep sync-ed at work and home. Sometimes I forget which copy is up to date, and rsync says that both should be updated... ./put_to_beta.sh -n building file list ... 233 files to consider ... Analysis/TP_FP/cd_hit_fp_tn.sql ... ./get_to_genus.sh -n receiving file list ... 228 files to

R-alpha: S doc -> R doc
Attached is the current version of my sd2rd perl script. It has passed tests by Martin, Fritz and myself, and seems to work reasonably well (it should get the arguments lists right, distinguish between VALUE and VALUES, and know about REFERENCES and SEEALSO). Any comments etc are most welcome. -k ************************************************************************ #!/usr/bin/perl -w $\ =

invalid strings while parsing code with inlinedocs package.skeleton.dx()
Dear list members, I use the package inlinedocs to create documentation for a package that I am building. The function package.skeleton.dx() is used to convert the source *.R file into the *.Rd documentation file. Usually this works like a charm, but on several occasions I got messages like this one: extra.code.docs prefixed.lines extract.xxx.chunks title.from.firstline

Using a group variable for a groupofextension to dial
Actually doing both sounds good to me. Can you explain further about ringing them all at once? Here is how I tried to make mine work and failed... {global} PHONES0=SIP/2000 PHONES1=SIP/2001 [local] exten => 6001,1,Dial(${PHONES0&PHONES1),20,trf) When I dial 6001 I see my debugger tell me that I am using the wrong syntax. Do you know the correct syntax for ringing them all at once? I

Changing R_HOME
I'm trying to run multiple simulations using R on a cluster of pentiums running Solaris X86 by batching the R routines and simultaneously farming them out to the cluster nodes. This works fine on some of the machines, but on others the directory structure is mapped differently, so that when I try to run R, it can't be found, I can get around this by running /net/mp1/space/local/bin/R

documenting s4 methods in package
Hi, I have written a package that contains many s4 generic functions and associated methods. I am having a lot of trouble getting R to build the help pages for these generic functions without reporting, "missing link(s): ~~fun~~, which means that it cannot find the appropriate function when code in the example section of the help is run. Right? After some playing around I can get it to

Plotting positions in qqnorm?
Do you know of a reference that discusses alternative choices for plotting positions for a normal probability plot? The documentation for qqnorm says it calls ppoints, which returns qnorm((1:m-a)/(m+1-2*a)) with "a" = ifelse(n<=10, 3/8, 1/2)? The help pages for qqnorm and ppoints just refer to Becker, Chambers and Wilks (1988) The New S Language (Wadsworth & Brooks/Cole),

Using a group variable for a group ofextension to dial
That could be it. What I want to do is set a group of callers and have the event cause the phone to ring them in order. I will tie it to my IVR portion and thus I can make sure peole in sales get calls based on our hierarchy in the office. So if I am reading your example right the syntax is.... Exten => 501,1,Dial(SIP/PHONE1&SIP/PHONE2&SIP/PHONE3), rtf) Is that a valid way to cause

Is there a recent book on Q-Q plot and data visualization in general?
Hi, I want to look for some detailed explanation on the properties of Q-Q plot and how the properties are derived. In R, there is the following reference. Becker, R. A., Chambers, J. M. and Wilks, A. R. (1988) The New S Language. Wadsworth & Brooks/Cole. Somebody also mentioned the following book chapter to me. Chambers et al., Graphical methods for Data Analysis, Ch.6. But both books are

R CMD Rdconv drops sections: arguments, seealso, examples (PR#9606)
I've created a .Rd file (below), then converted that to .sgml using R CMD Rdconv --type=Ssgm combn.Rd > combn.sgml The output (shown below) is missing some of the sections: arguments seealso examples If instead I convert to .d (below), the same sections are missing, and the "note" section is included but without the necessary newline.

Defective help pages
I'm trying to diagnose a bizarre problem in which the help files invoked from R are partially defective. help(), for instance, is missing the Description, Arguments and See Also sections; as are help files for other commands (see below). I've built 2.8.1, 2.10.1 and HEAD with the same results; do I need to set an environment or configuration variable? help

Weighted regresion using lm
Hi: Could anyone help me to clarify this: are the weights normalized inside lm function (package:stats) before applied to the error term? For example: >lm (cost ~ material, weights=quatity, data=receipt) will lm normalize quatity such that sum(quatity) = 1? I traced to lm.wfit and then the weights get transferred into a precompiled FORTRAN module so I can't figure out. Thanks!

Problem with creating links ("see also" section) in help files.
A link in one of my help files does not work. I have in this help file: \seealso{\code{\link{crit.fun}}, \code{\link{opt.par}}, \code{\link{opt.random.par}}, \code{\link{opt.these.par}}, \code{\link{nkpartitions}}, \code{\link{nkpar}}, \code{\link{plot.check.these.par}} } Everything in one row, the last link does not work. In another help file, I have: \name{plot.mat} \alias{plot.mat}

possible minor doc clarification?
