Log file of building vignette in RCMD check
Hello,
I am trying to run "RCMD check" on a package. It performs OK, with the exception of a single warning:
* checking package vignettes in 'inst/doc' ... WARNING
Package vignette(s) without corresponding PDF:
AnnotationFuncsUserguide.Rnw
As I understand the problem, the vignette is not built. However, I have no problems in doing so manually.
How do I fix this problem? I

Reading large, non-tabular files
Dear R-help,
I have a very large ascii data file, of which I only want to read in selected lines (e.g. on fourth of the lines); determining which lines depends on the lines content. Problems with Rterm 2.13.0 - but not RGui
Hi all,
I have just installed R 2.13.0 and I am experiencing problems with the terminal, but not the with the GUI interface.
I am Windows 7.
When running "R" or "Rterm" from a commandline I receive the following:

Error in setMethod("combine"... was - Error when installing globaltest package
Hi All,
I posted this on the bioconductor list and didn't get a response there, so I'm hoping someone here can help.
I don't know a heck of a lot about R, so I apologize if this seems like a trivial issue. This error comes up when trying to install the bioconductor globaltest package.
Any clues?

Recent and upcoming changes to R-devel
There was an R-core meeting the week before last, and various planned
changes will appear in R-devel over the next few weeks.
These are changes planned for R 2.14.0 scheduled for Oct 31. As we
are sick of people referring to R-devel as '2.14' or '2.14.0', that
version number will not be used until we reach 2.14.0 alpha. You will

R CMD check --force-multiarch does not install all the archs for testing
Hi,
Why isn't 'R CMD check --force-multiarch' installing the package
for all the architectures that are going to be checked?
For some packages, it only installs for the default arch ('i386').
Then testing the package for 'x64' fails.
For example,

Since many years the following C++ code does compile on ALL Bioconductor

Installing lumi and hdrcde
To whom it may concern.
As I would like to analyse some array data I was keen on downloading the
lumi package that depends obviously on hdrcde that is not available for r
2.12.1. I did not find instructions to solve or circumvent this problem.
Installing hdrcde by hand did not work either. It was not detected by

if installed in the R library.

install.packages misleads about package availability?
In the context of installing a Bioconductor package using our biocLite()
function, install.packages() warns

Ruuid missing Gtk glib.dylib
Hi,
I get an error indicating a missing library from the package 'Ruuid'.
I suppose this means I should install RGtk. I just thought I'd
document the error. Maybe a dependency entry is missing?

Installing bioconduction packages in connection with loading an R package
Dear all,
My gRbase package imports functionality from the bioconductor packages graph, Rgraphviz and RBGL.
To make installation of gRbase easy, I would like to have these bioconductor packages installed in connection with installation of gRbase, but to do so the user must use setRepositories() to make sure that R also installs packages from bioconductor.

More strange R CMD build/check errors on Windows
Hi,

The Bioconductor daily builds have been reporting a lot of strange
things lately on Windows using R-2.12. This started 2 or 3 months
ago and things are not getting better with recent R-2.12.

Problem with WARNING...headers with CRLF line endings
Dear all,
When running R CMD check on Windows XP to test my package I get the
following warning message:
"* checking line endings in C/C++/Fortran sources/headers ... WARNING
