Overlay Gene Expression on SNP (copy number) data
Hello, Can anyone please suggest any packages in R that can be used to overlay gene expression data on SNP (affymetrix) copy number ? Correlation analysis for an exon array
Dear All, I have an exon array and did not find any differential gene expression between two samples. I was looking to perform correlation analysis on the same. Can anyone recommend any package that would do this for an affy exon array? Will SAM analysis give me correlated genes? Thanks and regards, Ekta The information contained in this electronic message and in any attachments to this message

Problem in Dates
Hi Experts, I have a problem in Dates. I have a zoo object called 'intra'. And the class of index(intra) is ("Chron" "Dates" "Time"). I need to put the index of this zoo object into a data frame. So I used, idat<-data.frame(Datetime=as.POSIXlt(index(intra),"GMT")) But I get the values of 'idat' to be: "01joulu2006

R check mis-identifying Illumina data file format as executable and other thoughts.
This is somewhat a summary/continuation of an R bug report: (https://bugs.r-project.org/bugzilla3/show_bug.cgi?id=14645) Illumina's cluster definition files (*.egt) are one of the proprietary and undocumented file formats used by their GenomeStudio line of products for genomic studies. snpMatrix 1.17.0.7 onwards (http://sourceforge.net/projects/outmodedbonsai/files/snpMatrix%20next/)

SPSS data import: problems & work arounds for GSS surveys
I'm using R 2.8.1 on Ubuntu 8.10. I'm writing partly to ask what's wrong, partly to tell other users who search that there is a work around. The General Social Survey is a long standing series of surveys provided by NORC (National Opinion Research Center). I have downloaded some years of the survey data in SPSS format (here's the site:

how to map microarray probe to gene, homology
Hi: I have clustered microarray gene expression data and trying to map between microarray probe, gene, pathway, gene ontology, and homology for a set of (affy) microarray probes. Is there any package in R which facilitates this? I am looking at bioconductor, but till now could not find a solution. A link to some worked example would be appreciated. Thanks and regards. FW: [BioC] Overlay Gene Expression on SNP (copy number) data
Dear All, Thank you kindly for such detailed replies. I was looking to overlay data using algorithms so that i am able to tell which genes are differentially expressed due to changes in copy number. I did a pubmed search and found only 7 literature pieces all of which use in-house algorithms. I am yet to explore Gviz since it wouldn't work on R 2.14, would try it after upgrading to R 2.15.

Facing problem in installing the package named "methyAnalysis"
Dear Sir, I have been using R for a long time. But recently I have faced a problem when installing the Bioconductor package named "methyAnalysis". Firstly it was require to update my older R (R version 3.4.3 (2017-11-30)) in to newer version. That time I have also updated the RStudio software. After that when I have tried to install the package named "methyAnalysis". It

Facing problem in installing the package named "methyAnalysis"
Dear Pijush You might do better to ask on the Bioconductor list as IRanges does not seem to be on CRAN so I deduce it is a Bioconductor package too. LIMMA decideTests result zero from contrast matrix
Dear All, I am using the LIMMA package to create 2 contrasts for my data and then calculating the vennCounts of the decideTests from the contrast.fit to be able to create venn Diagrams. The code works fine but the summary(results) shows zeros for all i.e. no gene were up regulated or downregulated. This is not true for my data since toptable output shows Log fold change greater than > 2. I am

rbind has confusing result for custom sub-class (possible bug?)
Debugging this issue: https://github.com/Rdatatable/data.table/issues/2008 We have custom class 'IDate' which inherits from 'Date' (it just forces integer storage for efficiency, hence, I). The concatenation done by rbind, however, breaks this and returns a double: library(data.table) DF = data.frame(date = as.IDate(Sys.Date())) storage.mode(rbind(DF, DF)$date) # [1]

rbind has confusing result for custom sub-class (possible bug?)
Yes, thanks for following up on thread here. And thanks again for clearing things up, your email was a finger snap of clarity on the whole issue. I'll add that actually it was data.table's code at fault on the storage conversion -- note that if you use an arbitrary sub-class 'foo' with no methods defined, it'll stay integer. That's because [<- calls as.Date and then

rbind has confusing result for custom sub-class (possible bug?)
I thought it would be good to summarize my thoughts, since I made a few hypotheses that turned out to be false. This isn't a bug in base R, in either rbind() or `[<-.Date`. To summarize the root cause: base::rbind.data.frame() calls `[<-` for each column of the data.frame, and there is no `[<-.IDate` method to ensure the replacement value is converted to integer. And, in fact,

[supermin PATCH v2 0/4] Check for output results for --if-newer (RHBZ#1813809)
This is an attempt to make supermin check for the existing results of an output when checking whether the appliance must be rebuilt using --if-newer. At the moment it is implemented only for the ext2 output format of the build mode. Changes from v1: - drop empty stub for the prepare mode - add patch to ignore --if-newer on modes different than build - squash patch with stub for the build mode
