cumsum function to determine plankton phenology
Apologies for the empty email earlier! I have species abundance data sampled at a weekly frequency or sometimes monthly depending on the year. The goal is to identify the dates in an annual cycle in which the cumulative abundance of a species reaches some threshold. Here's an example of the data for 1 species over an annual period: "mc_pheno" is the object created from this data:

Plot maps with R
Dear all I would like to use R and make some maps. I want to have strict control, over the details of the produced map, like remove borders, city names, add markers, add labels. Is there any package apart Rgooglemaps that can do something like that? B.R Alex [[alternative HTML version deleted]]

R endnote entry
I know citation() gives the R citation to be used in publications. Has anyone put this into endnote nicely? I'm not very experienced with endnote, and the way I have it at the momeny the 'R Development Core Team' becomes R. D. C. T. etc. Cheers.

How to extract information from the following dataset?
Hi all, I have never worked with this kind of data before, so Please help me out with it. I have the following data set, in a csv file, looks like the following: Jan 27, 2010 16:01:24,000 125 - - - Jan 27, 2010 16:06:24,000 125 - - - Jan 27, 2010 16:11:24,000 176 - - - Jan 27, 2010 16:16:25,000 159 - - - Jan 27, 2010 16:21:25,000 142 - - - Jan 27, 2010 16:26:24,000 142 - - - Jan 27, 2010

Generating all possible models from full model
Is there a function that will allow me to run all model iterations if I specify a full model? I am using information criteria to choose between possible candidate models. I have been writing out all possible model combinations by hand, and I am always worried that I am missing models or have made a mistake somewhere. It is also difficult to alter models if I want to change a term. For example,

Package check using --as-cran
I use R 2.15.2 on MacosX 10.8.2 I have a problem checking for a package that I want to submit in CRAN. When I check like that, no problem or warning are detected. system("R CMD check '[path]/phenology'") I create the .tar.gz package with that. The file phenology_3.43.tar.gz is generated. I can install the package and it works. system("R CMD build

using stepAIC with negative binomial regression - error message help
Dear List, I am having problems running stepAIC with a negative binomial regression model.  I am working with data on manta ray abundance, using 20 predictor variables.  Predictors include variables for location (site), time (year, cos and sin of calendar day, length of day, percent lunar illumination), oceanography (sea surface temp mean and std, sea surface height mean and std), weather (cos

Order of methods for optimx
Dear R-er, For a non-linear optimisation, I used optim() with BFGS method but it stopped regularly before to reach a true mimimum. It was not a problem with limit of iterations, just a local minimum. I was able sometimes to reach better minimum using several rounds of optim(). Then I moved to optimx() to do the different optim rounds automatically using "Nelder-Mead" and

Model Selection with Phylogenetic Independent Contrasts
I'm trying to select a model under PCA using independent contrasts. Since PICs need to be forced through the origin I've been using lmorigin for the original regression, but it doesn't appear that stepAIC recognizes it. I keep receiving an error message - "Error in na.fail.default(list(Phenology = c(NA_integer_, NA_integer_, : missing values in object" I'm having

Bubble plot pie chart map
Hello, I am currently trying to show the abundance of two species of zooplankton within the North Sea as pie chart bubble plots. I followed Werner Wernersen's advice in R help (http://finzi.psych.upenn.edu/R/Rhelp02a/archive/48644.html) and used Paul Murrell's paper "Integrating Grid Graphics Output with Base Graphics Output" (in R News) to try and do this (using the gridBase

Comparing multiple distributions
Hello eveybody, I am studying the vertical distribution of plankton and want to study its variations relatively to several factors (time of day, species, water column structure etc.). So my data is special in that, at each sampling site (each observation), I don't have *one* number, I have *several* numbers (abundance of organisms in each depth bin, I sample 5 depth bins) which
