Incorrect degrees of freedom for splines using GAMM4?
Hello, I'm running mixed models in GAMM4 with 2 (non-nested) random intercepts and I want to include a spline term for one of my exposure variables. However, when I include a spline term, I always get reported degrees of freedom of less than 1, even when I know that my spline is using more than 1 degree of freedom. For example, here is the code for my model: >

interaction term by a factor group in gamm4
Dear all, I am writing as I would really need your help on the problem with gamm4. I have tried to find a solution online but I wasn't very successful. I am running a gamm4 model with an interaction between two variable using the tensor term, t2. I have a group variable (super end group) with six factors; I would like to run the model to see the how the interaction term varies across the

suggested method to transform list to a matrix
I have data in the following list format: USER,VARIABLE,COUNT user1, var1, 3 user1, var2, 4 user2, var1, 7 userN, var12, 5 And would like to have it format as a matrix: var1 var2 var12 user1 3 4 user2 7 userN 5 What is the suggested method to do this for 1 million rows, with 12 variables and ~ 4,000 unique users? Thank you, Tim Stutt tim@ischool.berkeley.edu [[alternative

Help with graphics in gamm4 library
My problem is relatively straight forward, but I cannot seem to find a way to make it work. I have a RCBD with repeated measurements over time. I have created a fit using the gamm4 package. My model is: fit4a <- gamm4(Rate ~ s(Time,by=trt,bs="cr")+trt,data=qual.11.dat, random=~(1|block),correlation=corARH1()) What I would like to create is plots with the X-axis

AIC for comparing GLM(M) with (GAM(M)
Hello I'm analyzing a dichotomous dependent variable (dv) with more than 100 measurements (within-subjects variable: hours24) per subject and more than 100 subjects. The high number of measurements allows me to model more complex temporal trends. I would like to compare different models using GLM, GLMM, GAM and GAMM, basically do demonstrate the added value of GAMs/GAMMs relative to

Several Lattice plots in one Plot
Hi all, I've been trying for hours, but I do not find a Solution. I want to plot 12 variables over time in separate diagrams in one plot/window using lattice. Two columns, six rows. I used print with the split command, but the graphics are getting really small. Can someone please help me. Following data example: dta = data.frame( day=c(1,2,3,4,5,6,7),

mgcv and gamm4: REML, GCV, and AIC
Hi, I've been using gamm4 to build GAMMs for exploring environmental influences on genetic ancestry. Things have gone well and I have 2 very straightforward questions: 1. I've used method=REML. Am I correct that this is an alternative method for estimating the smooth functions in GAMMs rather than GCV that is often used for GAMs? I've read up on REML and it makes sense, but I'm

conducting GAM-GEE within gamm4?
Dear R-help users, I am trying to analyze some visual transect data of organisms to generate a habitat distribution model. Once organisms are sighted, they are followed as point data is collected at a given time interval. Because of the autocorrelation among these "follows," I wish to utilize a GAM-GEE approach similar to that of Pirotta et al. 2011, using packages 'yags' and

Fwd: Linux (RHEL 7.6 with OSP 14) Bugs
Dears, I have the following Bugs that crashed my VM, I reported it to RH, they didn't answer, and banned my developer account, the Bug is when you disable the network on RHEL with OSP 14 installed all in one, it crashes the system, I had a 12GB RAM, with 8 CPUs on the VM, and I found out that this crash report pissed off someone in RH, because they called me, and said what do you want from

plotting gamm results in lattice
Hi Maria If you have problems just start with a small model with predictions and then plot with xyplot the same applies to xyplot Try library(gamm4) spring <- dget(file = "G:/1/example.txt") str(spring) 'data.frame': 11744 obs. of 11 variables: $ WATERBODY_ID : Factor w/ 1994 levels "GB102021072830",..: 1 1 2 2 2 3 3 3 4 4 ... $ SITE_ID

Comparing and Interpreting GAMMs
Dear R users I have a question related to the interpretation of results based on GAMMs using Simon Woods package gamm4. I have repeated measurements (hours24) of subjects (vpnr) and one factor with three levels (pred). The outcome (dv) is binary. In the first model I'd like to test for differences among factor levels (main effects only): gamm.11<-gamm4(dv ~ pred +s(hours24), random = ~

Proper way to define cbind, rbind for s4 classes in package
I've implemented the proposed changes in R-devel. Minimally tested, so please try it. It should delegate to r/cbind2 when there is at least one S4 argument and S3 dispatch fails (so you'll probably want to add an S3 method for your class to introduce a conflict, otherwise it will dispatch to cbind.data.frame if one of the args is a data.frame). There may no longer be a need for cBind() and

mgcv gam modeling trend variation over cases
Dear R-Helpers, I posted two days ago on testing significance of random effects in mgcv, but realize I did not make my overall purpose clear. I have a series of N short time series, where N might range from 3-10 and short means a median of 20 time points. The sample data below (PCP) has N = 4 cases with 9, 13, 16 and 16 observations over time respectively. The data set contains four

recursion problem using do.call(rbind, list(..,<S4>,..))
This was originally a bug report about Matrix, https://r-forge.r-project.org/tracker/?func=detail&atid=294&aid=6325&group_id=61 but the bug is rather a "design" bug in R, or a limitation. This e-mail is a report of the status quo as I see it, and call for comments, sugguests, help/hints for workarounds, or even a suggestion for a programming task helping R core to amend

Proper way to define cbind, rbind for s4 classes in package
Hi Michael, I've tested your change in r67699 (using r67773) and the function now correctly dispatches to r/cbind2 within the R-session without bind_activation(TRUE). However, running unit tests using R CMD check I figured out that the same function call delegates to r/cbind.matrix (function uses S4 class as first- and matrix as second argument). Is this a bug and/or how can I get function

cbind() & rbind() for S4 objects -- 'Matrix' package changes
As some of you may have seen / heard in the past, it is not possible to make cbind() and rbind() into proper S4 generic functions, since their first formal argument is '...'. [ BTW: S3-methods for these of course only dispatch on the first argument which is also not really satisfactory in the context of many possible matrix classes.] For this reason, after quite some discussion on

Proper way to define cbind, rbind for s4 classes in package
sorry - I just got irritated by my different R-versions. The behaviour I described in the previous mail was discovered using R 3.1.2 without bind_activation(TRUE). In r67773 all calls are delegated to r/cbind.matrix and not r/cbind2. As a workaround I have now implemented an S3 method for my S4 class which correctly dispatches for both versions (3.1.2 and r67699+) - see also the commit for the h5
