Tukey post hoc comparison (glht?) after 3factorial mixed model (lmer)
Hello, dear R-community. This is a question about TukeyHSD between factor combinations of a Three-Way ANOVA, which is - since it is a multi measure ANOVA - not a simple ANOVA but a Generalised Linear Mixed Model (GLMM), calculated with "lmer". > growth <- groupedData(length~meas|box_id,outer=~spec*comp*water,data=all.spec) > model <-

crossed random effects
Hi, I have a data set on germination and plant growth with the following variables: dataset=fm mass (response) sub (fixed effect) moist (fixed effect) pop (fixed effect) mum (random effect nested within population) iheight (covariate) plot (random effect- whole plot factor for split-plot design). I want to see if moist or sub interacts with mum for any of the pops, but I am getting an error

akima interpolation and triangulation question
Dear all; First of all, this is probably a more conceptual question than a R-related one, but still want to give it a try. When working with the interpolation function "interp" from the package akima and the triangulation function "tri.mesh" from package tripack I've got NA's for the interpolation and "error" for the triangulation. The data is arranged in a

Hi, I have generated a profile likelihood for a parameter (x) and am trying to get 95% confidence limits by calculating the two points where the log likelihood (LogL) is 2 units less than the maximum LogL. I would like to do this by linear interpolation and so I have been trying to use the function approxfun which allows me to get a function to calculate LogL for any value of x within

Loop for the convergence of shape parameter
Hello, The likelihood includes two parameters to be estimated: lambda (=beta0+beta1*x) and alpha. The algorithm for the estimation is as following: 1) with alpha=0, estimate lambda (estimate beta0 and beta1 via GLM) 2) with lambda, estimate alpha via ML estimation 3) with updataed alpha, replicate 1) and 2) until alpha is converged to a value I coded 1) and 2) (it works), but faced some

gsl lib version detected wrong during install
Hello everyone, I've tried to install the R gsl package but without success because R claims there needs to be a gsl library version >= 1.12 installed on the system. Actually gsl library version 1.12 is installed locally in my home directory and I set PATH and LD_LIBRARY_PATH in .bash_profile to point to corresponding bin and lib directory. gsl-config is accessible from everywhere in the

Solved: linear regression example using MLE using optim()
Thanks to Gabor for setting me right. My code is as follows. I found it useful for learning optim(), and you might find it similarly useful. I will be most grateful if you can guide me on how to do this better. Should one be using optim() or stats4::mle? set.seed(101) # For replicability # Setup problem X <- cbind(1, runif(100)) theta.true <- c(2,3,1) y <- X

Trouble with Installing R Package gsl
Dear R users: I have a problem when installing the R package *gsl*. The procedure is as follows: (1) Since it needs a GSL vesion >=1.12, and the GSL library on the serve I use is too old, I download GSL 1.15 and install it in my own account, such as $HOME/local/gsl. Because I do not have root access, so it cannot be installed in standard folder. (2) Then I download the source code of R

mpfr and gsl problem on SLES11 SP4
Dear Team, Maybe somebody already tried to install mpfr and gsl packages for R on SLES. Exactly I try to install Rmpfr_0.6-1.tar.gz and gsl_1.9-10.3.tar.gz on SLES11 SP4. These are the available packages from official SLES SDK media: rtest:/home/ruser # rpm -qa | grep -i gsl gsl-devel-1.11-1.30 gsl-1.11-1.30 rtest:/home/ruser # As I understand gsl is from 1.11 till 1.30 level.

Trouble installing gsl wrapper
Hi, I'm trying to install the gsl wrapper source code (http://cran.r-project.org/src/contrib/gsl_1.9-8.tar.gz) on a Linux system (OpenSuse 11.1), but encountering the following problem. I've already installed 'gsl' version 1.14 (ftp://ftp.gnu.org/gnu/gsl/gsl-1.14.tar.gz) on the system. What's missing? Thanks a lot... > R CMD INSTALL gsl * installing to library

Error handling
Hello, I have a question about error handling. I run simulation studies and often the program stops with an error, for example during maximum likelihood. I would like the program not to stop but to continue and I would like to ask how the error handling can be set up for this (if it can). I tried to look through manuals etc but unfortunately did not get closer to the solution. Below is a

Problem with gsl package
Hi all, I am new to R and am writing after having contacted Robin Hankin, who maintains the R gsl wrapper. I am trying to use an AFNI (neuroimaging analysis) program that depends on the R gsl package. When I try to use the script I wrote, I get an error that led me to suspect the gsl package was a culprit. When I do library("gsl") within R, I get: Error in dyn.load(file, DLLpath

gsl package on mavericks
hello I maintain the gsl R package, and many users have recently reported that the package does not install from source under macosx 10.9 ("mavericks"). Users typically install the gnu GSL library and are able to compile and run a small "hello world" program which executes some of the Bessel functionality of the library; but under mavericks the configure script (which uses
