fisher.alpha warnings
I have two vectors (a and b) with counts of animals and wanted to calculate fisher's alpha: library(vegan) a <- c(2043, 1258, 52, 1867, 107, 1624, 2, 157, 210, 402, 5, 107, 267, 2, 13683) b <- c(2043, 1258, 52, 1867, 107, 1624, 2, 157, 210, 402, 5, 107, 267, 2, 3000) fisher.alpha(a) fisher.alpha(b) fisher.alpha(a) gave the following warnings: > fisher.alpha(a) [1] 1.572964

Where the error message comes from?
Hi all: I get the following error message that I am not able to resolve. Error in if (const(t, min(1e-08, mean(t)/1e+06))) { : missing value where TRUE/FALSE needed It appears right before the last data.frame statement. Below is the program that simulates data from one way random effects model and then computes normality and bootstrap confidence interval for

Help!
Please I need some help using R to analyze my data. What I would like to do is to repeat the same basic process (e.g. linear regression between wood density and distance from pith) for at least 240 data subsets within the main data-frame. Within the main data-frame, these data subsets will be defined by three variables namely,  species, individual and core (i.e. 20 species, at least 6

Barplot problem
Hello, I have little experience with r, so I wonder if someone could help me? I need to plot a diversity measure (Fisher`s alpha) for different sites. I calculated the values using the following commands: Data(BCI) alphaBCI <- fisher.alpha(BCI) I need boxplots showing the data variation between sites. Then I tried: boxplot(as.data.frame(alphaBCI)) However, it does not appear the box plots

When to use bootstrap confidence intervals?
Hello, I have a question regarding bootstrap confidence intervals. Suppose we have a data set consisting of single measurements, and that the measurements are independent but the distribution is unknown. If we want a confidence interval for the population mean, when should a bootstrap confidence interval be preferred over the elementary t interval? I was hoping the answer would be

Does anyone know of any programs capable of fine tuning my screen display settings? I'm using the NVIDIA drivers, and everything is slightly blurry - regardless of how much (or little) I set anti-aliasing to.

S4 based package giving strange error at install time, but not at check time
Hi, I have a S4 based package package that was loading fine on R 2.5.0 on both OS X and Linux. I was checking the package against 2.5.1 and doing R CMD check does not give any warnings. So I next built the package and installed it. Though the package installed fine I noticed the following message: Loading required package: methods Error in loadNamespace(package, c(which.lib.loc, lib.loc),

Overlapping plot in lattice
Hi all, I was wondering if there's an equivalent to par(new=T) of the plot function in lattice. I'm plotting an xyplot, and I would like to highlight one point by plotting that one point again using a different symbol. For example, where 6 is highlighted: plot(1:10, xlim=c(0,10), ylim=c(0,10)) par(new=T) plot(6,6, xlim=c(0,10), ylim=c(0,10), pch=16) Is there a way to do this in lattice?

vegan moved to GitHub and vegan 2.2-0 is coming (are you ready?)
Dear vegan team, Vegan development happens now completely in github. R-Forge repository is no more in sync with github. I tried to commit all github changes to R-Forge, but a week ago I got a conflict in file and I haven't had time to resolve that conflict. You can follow vegan development and vegan discussion also without signing to github. The system seems to be completely open and does not

Dear List, I can'f figure how to add point labels in the next plot (example from ?taxondive help page, from vegan package): library(vegan) data(dune) data(dune.taxon) taxdis <- taxa2dist(dune.taxon, varstep=TRUE) mod <- taxondive(dune, taxdis) plot(mod) The points in this plot are diversity values of single sites, and I'd like to add a label to each one.
