Partek has Dunn-Sidak Multiple Test Correction. Is this the same/similar to any of R's p.adjust.methods?
The Partek package (www.partek.com) allows only two selections for Multiple Test Correction: Bonferroni and Dunn-Sidak. Can anyone suggest why Partek implemented Dunn-Sidak and not the other methods that R has? Is there any particular advantage to the Dunn-Sidak method? R knows about these methods (in R 2.1.1): > p.adjust.methods [1] "holm" "hochberg" "hommel"

wilcoxon test with bonferroni correction
Hi! I need to run a wilcoxon (Mann-whitly, in fact) test with bonferroni correction, as I am running 10 consecutive wilcoxon test not independent, and I know that bonferroni will partially correct for this problem, but I have no idea how to do it with R, I have been looking in the archive but couldn't understand how to do it. The format I am using at the moment is r4_o <- [1]

Bonferroni simultaneous confidence intervals for multiple regression
Hi, I'm having no luck figuring out how to find Bonferroni simultaneous confidence intervals to obtain a family of estimates in R. Does anyone know how to do this? Thank you!

¿Alguien podría indicarme? p.adjust(<NA>s), was "Re: [BioC] limma and p-values"
I append below a suggested update for p.adjust(). 1. A new method "yh" for control of FDR is included which is valid for any dependency structure. Reference is Benjamini, Y., and Yekutieli, D. (2001). The control of the false discovery rate in multiple testing under dependency. Annals of Statistics 29, 1165-1188. 2. I've re-named the "fdr" method to "bh" but

Bonferroni with unequal sample sizes
Hello- I have run an ANOVA on 4 treatments with unequal sample sizes (n=9,7,10 and 10). I want to determine where my sig. differences are between treatments using a Bonferroni test, and have run the code: pairwise.t.test(Wk16, Treatment, p.adf="bonf") I receive an error message stating that my arguments are of unequal length: Error in tapply(x, g, mean, na.rm = TRUE) :

Bonferroni correction for multiple correlation tests
Please can someone advise me how I can adjust correlations using bonferroni's correction? I am doing manny correlation tests as part of an investigation of the validity/reliability of a psychometric measure. Help would be so appreciated! Cheers, Louise

How to set the number of multiple comparisons (Bonferroni-Holm)
Hello. We have a question concerning the nonparametric analysis of a dataset, which resulted in rejection of the null hypothesis (Kruskal-Wallis-test = H-test). In order to find out which sample means actually are statistically different, we want to do multiple comparisons with the Wilcoxon rank sum test (= U-test); the p-level should be corrected according to Bonferroni-Holm. Thus we decided to

Difference between two-way ANOVA and (two-way) ANCOVA
Hi! as my subject says I am struggling with the different of a two-way ANOVA and a (two-way) ANCOVA. I found the following examples from this webpage: http://www.statmethods.net/stats/anova.html # One Way Anova (Completely Randomized Design) fit <- aov(y ~ A, data=mydataframe) # Randomized Block Design (B is the blocking factor) fit <- aov(y ~ A + B, data=mydataframe) # Two Way

Adjusted Means
I'm running the following ANCOVA model in R: X=a*b*d + d where d is the covariate. I want to produce adjusted means for X for all possible treatment combinations. a has 6 levels, b has 2 levels, c has 2 levels, so this is a 6x2x2 = 24 possible treatment combinations. When I run: effect("d", Ancova.Model) I am given only 20 adjusted means (also, I'm not exactly sure of how the

Question about aov
Hello R gurus, I am a beginner with R. I am doing an ANCOVA analysis using 'aov,' and need some help understanding how 'aov' works. I have a dataset (taken from http://faculty.vassar.edu/lowry/ch17pt2.html) looking at hypnotic induction. The variable 'X' is a measure of how susceptible the subject is to being hypnotized, the variable 'Y' is how well the

sm.ancova graphic
Hi R-Users, I am working with sm.ancova (in the package sm) and I have two problems with the graph, which is automatically generated when sm.ancova() is run. 1-Besides of the fitted lines, the observed data appeared automatically in the graph. I prefer that only fitted lines appear. I check the sm.options, but I could not find the way that the observed data do not appear in the graph. 2-I

Post Hoc tests for ANOVA
Hi, I was trying to figure out how to do post-hoc tests for Two Way ANOVAs and found the following 2 approaches: a. Do pairwise t-tests (bonferroni corrected) if one finds significance with the ANOVA. Link- http://rtutorialseries.blogspot.com/2011/01/r-tutorial-series-two-way-anova-with.html b. Do TukeyHSD on an aov model Link-

Ancova in R?
How to Ancova in R? I know this has got to be an FAQ, because I see it asked in the lists, but I haven't seen an answer to it. I see the R-sm has the ancova thing happening, but I kind of doubt that what I'm trying to do is "smoothing"... -- Pete Hurd phurd at uts.cc.utexas.edu http://www.zo.utexas.edu/research/phurd Section of Integrative Biology, University of Texas, Austin

Is there any R package to calcualte "Power" for ANCOVA
Dear list members: I searched the R-help for packages to calculate power for an ANCOVA problem I have. I have found power.t.test, power.anova.test. But it seems that I can not found one with ANCOVA. I have two datasetsets with variables: univariate response(one data with continous response and one with 0 and 1), treatment(two levels), covariates(x1,x2,x3). I would appreciate your help. Tony
