Sample size calculation for differences between two very small proportions (Fisher's exact test or others)?
Hi,
I'm try to compute the minimum sample size needed to have at least an 80% of power, with alpha=0.05. The problem is that empirical proportions are really small: 0.00154 in one case and 0.00234. These are the estimated failure proportion of two medical treatments.
Thomas and Conlon (1992) suggested Fisher's exact test and proposed a computational method, which according to their table

How to extract a specific substring from a string (regular expressions) ? See details inside
Hi all,
I have thousands of strings like these ones:
"1159_1; YP_177963; PPE FAMILY PROTEIN"
"1100_13; SECRETED L-ALANINE DEHYDROGENASE ALD CAA15575"
"1141_24; gi;2894249;emb;CAA17111.1; PROBABLE ISOCITRATE DEHYDROGENASE"
and various others..
I'm interested to extract the code for the protein (in this example: YP_177963, CAA15575, CAA17111).

Linear Mixed Models with nlme, more than one random effect
Hi, I' trying to learn how to use lme for Linear Mixed Models and I have a
problem when I have to include more than one random effect in my model. I
know that this could be a stupid question to ask, but I'm not able to solve
it by myself... One example: if my model is
response = operator + block + day
with operator and block as fixed effects and day as random effect, I use

Identify and extract a whole word of variable length using regular expressions

replace a whole word with sub()
Dear all,
I cannot figure out how to solve a small problem (well, not for me), surely somebody can help me in few seconds.
I have a series of strings in a vector X of the type "xxx", "yyy", "zzz", "IgA", "IgG", "kkk", "IgM", "aaa".
I want to substitute every ENTIRE string beginning with "Ig" with

Residuals from biglm package
Hi all,
first of all, I'm not an expert on R, I'm still learning, so sorry if this is a stupid question...
I have a large dataset that is to big for my computer memory, and I found quite useful the package biglm. Now everything is working perfectly. But if I want the residuals, how I can do it?
Let's say that we are running the example:

help needed with ridge regression and choice of lambda with lm.ridge!!!
Hi,
I'm a beginner in the field, I have to perform the ridge regression with lm.ridge for many datasets, and I wanted to do it in an automatic way.
In which way I can automatically choose lambda ?
As said, right now I'm using lm.ridge MASS function, which I found quite simple and fast, and I've seen that among the returned values there are HKB estimate of the ridge constant and L-W

sm.regression - RGL display without data points?
Hi,
I'm using the sm.regression function from the package sm. Everything works fine, but I'd like to have the the "RGL" display only with the smoothed surface and without the data points displayed.
Is there an option to do it? I can reduce their size, using "size" parameter, but I haven't found a way to remove them from the display...
Thanks
Giulio
