I'm using caret to assess classifier performance (and it's great!). However, I've found that my results differ between R2.* and R3.* - reported accuracies are reduced dramatically. I don't know the details of pls (in the pls.pcr package, I assume), but if you use validation="CV", that says you want to use CV to select the best number of components.
