Input file format to Anova from car package
Dear list member, My question is related to input file format to an Anova from car package. Here is an example of what I did: My file format is like this (and I dislike the idea that I will need to recode it): Hormone day Block Treatment Plant Diameter High N.Leaves SH 23 1 1 1 3.19 25.3 2 SH 23 1 1 2 3.42 5.5 1 SH 23 1 2 1 2.19 5.2 2 SH 23 1 2 2 2.17 7.6 2 CH 23 1 1 1 3.64 6.5 2 CH 23 1 1 2 2.8 3.7 2 CH 23 1 2 1 3.28 4 2 CH 23 1 2 2 2.82 5.2 2 SH 23 2 1 1 2.87 6.4 2 SH 23 2 1 2 2.8 6 2 SH 23 2 2 1 2.02 4.5 2 SH...

cpgram: access data, confidence bands
Dear R experts, beginners and everyone else, I'm calculating "cumulative periodogram" using the command "cpgram" [1] from the MASS library. Here is a short example with the "lh" (hormone level) dataset: library(MASS) plot(lh,type="l",ylab="value",xlab="time", main="Hormone Levels (lh)") spectrum(lh, main="Hormone Levels (lh)") # periodigram cpgram(lh, main="Hormone Levels (lh)") # cumul. periodigram I got followi...

Repeated measures on a factorial unbalanced in a blocks with split-plot design
Dear all, I am trying to analyze data from an experiment like this: Factors: Hormone - Levels: SH, CH (S = without; C=with; H=Hormone) Time - Levels: 19/08/09, 04/09/09, 18/09/09, 08/10/09, 20/10/09 (DD/MM/YY) Nutrition - Levels: Completa, Sem (without) Macronutrition - Levels: Ca, K, Mg, P, Sem (without) Time is the measures day. It reflect the days after germination. Blocks : 4...

using a noisy variable in regression (not an R question)
Hi, This is not an R question, but I've seen opinions given on non R topics, so I wanted to give it a try. :) How would one treat a variable that was measured once, but is known to fluctuate a lot? For example, I want to include a hormone in my regression as an explanatory variable. However, this hormone varies in its levels throughout a day. Nevertheless, its levels differ substantially between individuals so that there is information there to use. One simple thing to try would be to form categories, but I assume there are better...

...by lattice in conditioned plots--for instance no space between panels. But unlike in straightforward conditioned plot, each panel may be on a different scale. Example. ? Plot Estrogen, Creatinine, and their ratio; all by the same predictor variable (say, Day). Or: In a longitudinal study of hormones in reproductive-age women, plot progesterone, estradiol, testosterone, luteinizing hormone, follicle-stimulating hormone, and thyroid-stimulating hormone all on one page, parallel. Note that several of these variables are measured in different units. ? One panel for each outcome variable, arran...

Rstmp2 - linear predictors, AICs and BICs
Dear R-help, I am using R-3.3.2 on Windows 10. As per my previous post today, I teach on a course which has 4 computer practical sessions related to the development and validation of clinical prediction models. These are currently written for Stata and I am in the process of writing them for use in R too (as I far prefer R to Stata!) Part of the practical requires the student to fit a flexible

Diamond graphs, again.
...sed on. I have not yet seen the article this was based on. c. Figure 7 has two graphs. On the left it's relative risk of breast cancer as the thing to be explained, with adult weight change (measured in kg; why not as a proportion of starting weight?) and hormone use (never, past, current) as the explanatory variables. On the right excess risk is to be explained, with the same explanatory variables. One of the explanatory variables is continuous. (Although it is not obvious to me that a weight change of 10 kg in a 55kg woman should have...

NEWBIE: Help explaining use of lm()?
...f a list of vectors, one for each of the four groups. Convert the data to a form suitable for the use of lm, and calculate the relevant tests. ... This stumped me right from the beginning. I thought I understood that linear models tried to correlate an independent variable (such as the amount of a hormone administered) to a dependent variable (such as the height of a cornstalk). Its output was a model that could state, "for every 10% increase in the hormone, the height increased by X%." The zelazo data are the ages at walking (in months) of four groups of infants, two controls and two exp...

Repeated measures unbalanced in a split-split design
...the diameter and height measurements, you can probably get away with using normal errors, but for the counts, you may well have to use a generalized linear mixed model." So, I am trying to analyze my data with car package. I have: time (days after germination) -> 4 levels (38, 53, 73, 85) Hormone -> 2 levels (SH, CH) on sub-plots Block -> 4 blocks Treatment -> 6 levels (1, 2, 3, 4, 5, and 6) on sub-sub-plots Plant -> subjects I measured Diameter (mm), Height (cm), HD (height/diameter), and Number of Leaves (count) at each time point. But, plant can be died and I got NAs. Howev...

a general question
Hi everyone, Although this question is more related to ChIP and ChIP-seq, it could be probably anchored in a more general statistical context. The question is : what method is better to assess the significance of the change in a signal (the signal can be DNA binding, for instance) given the background and 2 conditions. <. condition1 (eg no treatment) : background = 1;

data(lh) time serie parameters
Dear all, I'm confused by the time serie parameters in data(lh) : sueoka:~ lobry$ R --vanilla --quiet > tsp(lh) [1] 1 48 1 because documentation says: QUOTE A regular time series giving the luteinizing hormone in blood samples at 10 mins intervals from a human female, 48 samples. UNQUOTE So that I would expect the time serie to end at 480 minutes or 8 hours. Shouldn't we have something like: > tsp(lh) <- c(10, 480, 0.1) # in Minutes or > tsp(lh) <- c(1/6, 8, 6) # in Hours Best,...
