The model formula " ~ Histology" knows how to change your 3 level categorical variable into two 0/1 dummy variables for a regression matrix. The tt() call is a simple function, however, and ordinary multiplication and does not have those powers. In this case you need to do the setup by hand : create your own 0/1 dummy var...

contour algorithm
First time user, so sorry if I don't understand protocol.. Anyway, I have
created a data frame consisting of pearson's R values at various x and y
coordinates and then plotted this using filled.contour. My data is similar
to fMRI data except that it is a surface map reconstructed from
histological sections. I like the results but would like to know how
contours were detected. Google search provides me various sources claiming
the algorithm used is undocumented. For example:

cox models
Hello,
i'm a french student of medical oncology and i'm working on breast
cancer. I have a variable with the histologic type of tumor wich is
between 1 and 5. I use as.factor function to make some variable with
level between 1 and 5. When i put it in the cox model i have only the
level between 2 and 5. The level 1 doesn't appear. I think i have to
change the number of level but i don't really know. Ple...

I'm at the pulling-out-hair stage over this one. There's nothing

Survey - twophase
Dear WizaRds,
I am struggling with the use of twophase in package survey. My goal
is to compute a simple example in two phase sampling:
phase 1: I sample n1=1000 circuit boards and find 80 non functional
phase 2: Given the n1=1000 sample I sample n2=100 and find 15 non
functional. Let's say, phase 2 shows this result together with phase 1:

molecular targets in oncology. We have generated large populations of
tumors that exhibit inter-tumor heterogeneity similar to that seen in
human tumor populations. Each tumor has been characterized by
microarray, array CGH, histology, key signaling pathways as well as
sensitivity to a variety of cancer therapeutics, including AVEO's
clinical stage drug candidates. This well-characterized tumor
population model system enables the correlation of gene expression and
DNA copy number with drug efficacy, providing an attractive...

cch function and time dependent covariates
----- begin included message
In case cohort study, we can fit proportional hazard regression model to
case-cohort data. In R, the function is cch() in Survival package
Now I am working on case cohort analysis with time dependent covariates
using cch() of "Survival" R package. I wonder if cch() provide this utility
or not?
The cch() manual does not say if time dependent covariate is
