TAG Standard - ENSEMBLE/PERFORMER tags
I've read through what I think is the entire thread and looked at the standard in its current incarnation (https://reactor-core.org/~djw/ogg-tags.txt). I have only one major problem with the proposed standard at the moment. The existance of both PERFORMER and ENSEMBLE tags. I think this is describing the same type of data (ENSEMBLE = thing that performed the music, PERFORMER = thing that performed the music), except ENSEMBLE carries extra information that the data is a kind of plural. I don't see that the need for this extra information about the data just...

Question to use R plot GO pie chart
Hi, I have a list of IPI gene IDs. I want to find out whether there is a package which can map the gene ontology to these IPIs, and plot the pie chart to demonstrate the molecular function distributions. The input is like the following gene IPI IDs: IPI:IPI00008860.1|SWISS-PROT:Q9BXJ4-1|TREMBL:Q542Y2|ENSEMBL:ENSP00000231338;EN

Problem with biomaRt::getSequence.
Hi, I can run the code some days ago . But cant run now.  Problem 1: Output is ok ensembl = useDataset("hsapiens_gene_ensembl",mart=ensembl) utr5 = getSequence(chromosome=3, start=185514033, end=185535839, type="entrezgene",seqType="5utr", mart=ensembl)  Output :                                                                                                5utr

possible reason for merge not working
Hi Guys, working on a "merge" for 2 data frames. Using the command: x <- merge(annotatedData, UCSCgenes, by.x="names", by.y="Ensembl.Gene.ID", all.x=TRUE) names and Ensembl.Gene.ID are columns with similar elements from the x and y data frames. annotatedData has 8909 entries, so has x(as expected). x has columns for UCSCgenes, but there is no data in them, all

How to import ENSEMBL text data using R

From the manual, i?ve found the read.table command function is the most appropriate but when i wrote the command an error had occur. It say ?Error in read.table"C:/Users/user/Documents/cfa-1.txt", header = T, sep = "\t",skip=10) :more columns than column names?. Please help me with this as

Ensembles in cforest
Dear List, I'm trying to find a way to extract the individual conditional inference trees from cforest ( a modelling function in the party package) in a manner analogous to getTree in randomForest and I'm struggling. I can see that the information is held within the ensemble list, but haven't been able to work out how this sequence of nested lists is structured or if any of the items are named. Any help would be appreciated. I'm running R2.10.0 on windows XP. Kind Regards, Philip This message should be regarded as confidential. If you have received this em...

[BioC] problem with biomaRt getHomolog function
Steffen, When the new biomaRt tries to load it errors out because I do not have RMySQL installed. There is not a Windows binary for RMySQL and it does contain C code that I do not know how to build. I do not use the MySQL option in biomaRt. Does RMySQL need to be a required dependency? Below is my screen output and sessionINfo. require(biomaRt) Loading required package: biomaRt Loading required

Decision Tree and Random Forrest
...ere a way to do it with decision tree? I just need to make the decision rules. Perhaps I can pick one of the trees used with Random Forrest. I am somewhat familiar already with Random Forrest with respective to bagging and feature sampling and getting the mode from the leaf nodes and it being an ensemble technique of many trees. I am just working from the perspective that I need decision rules, and I am working backward form that, and I need to do it in R.
