can't build from source: error: template with C linkage
Hi All,
Users have contacted me because they can not build MCMCglmm from source. All are using R 3.3.0 on various machines with different compilers
gcc (Ubuntu 5.4.0-6ubuntu1~16.04.2) 5.4.0
g++ (Ubuntu 4.8.4-2ubuntu1~14.04.3) 4.8.4
Mac OS X El Capitan (version/compiler unspecified)
The issue seems to be with mixing C/C++ with the repeated error:
/usr/include/c++/5/bits/cpp_type_traits.h:118:3:

can't build from source: error: template with C linkage
This looks like the result of including a C++ system header inside an
extern "C" block. There is no evidence of this happening in the current
version 2.22.1. However, it did happen in the previous version 2.22 via
the chain of inclusions:
MCMCglmmcc.h -> cs.h -> R.h -> various C++ system headers
See Writing R Extensions P 108.
I would check that the people reporting this bug

distributed thinlto usage
I am trying to work through the usage of thinlto for distributed builds.
Here is the simple thinlto usage, just add -flto=thin everywhere, easy:
clang++ -flto=thin -O3 -c -o CreateWay_.o -DSPEC_CPU -DNDEBUG -DSPEC_CPU_LITTLE_ENDIAN -Wno-dangling-else CreateWay_.cpp
clang++ -flto=thin -O3 -c -o Places_.o -DSPEC_CPU -DNDEBUG -DSPEC_CPU_LITTLE_ENDIAN

distributed thinlto usage
Thanks Teresa
Yes it is astar, happen to send a tar of the sources but they are just copies from the spec distribution
The ld command is:
GNU ld (GNU Binutils) 2.29.1
Thanks for the guidance on path names. The prefix-replace just effects the string written to the object files right? So we could post-process that file with other tools as well, correct?
Thanks again

RGL
Dear all,
I was willing to use the library "rgl" to plot some 3D graphics, but unfortunately, I wan't able to instal the library. The error message is below.
I would be very grateful if you could give me any clues about how I can solve this.
Below you will find :
- installation from binaries
- installation from sources
- sessionInfo()

Fails with gold too:

It doesn't work for me. Looks like libtool decided not to link
libFLAC-asm.a into libFLAC.

I'm trying to install the rdatamarket package. I did an

Hi, folks.
I was wondering if any of you could point me in the right direction.
Using R 3.3.3 (and later), on an IBM Power LPAR, Red Hat 7 PPC64le, markdown build fails as below.

phyloclim could not be installed in linux - problems on tkrplot dependence
Dear R-helpers, Christoph (author of phyloclim) and Luke (author of
tkrplot),
I would like to get your helps on installing of phyloclim in Ubuntu linux.
It seems a package named 'tkrplot' could not be installed at firstly, then
packages depends on it could not be installed latter.
As I have tested, installation of phyloclim works smoothly in Mac. I

installation of dplyr
Hello,
I am getting a fresh CentOS 6.7 machine set up with all of the goodies for R 3.2.3, including dplyr package. I am unable to successfully install it. Below I show the failed installation using utils::install.packages() and then again using devtools::install_github(). Each yields an error similar to the other but not quite exactly the same - the error messages sail right over my head.

You normally see these errors when compiling on a vm that has very

shlib problems with Intel compiler
Hi,
I'm encountering trouble compiling caTools_1.17.1.tar.gz and e1071_1.6-4.tar.gz on a Linux system using the Intel compiler suite. 14 other packages I generally use installed without any trouble. I notice both of these trouble packages have a C++ component, so I wonder if that might be the issue. Below, there's information on my platform, compiler, and some diagnostic output showing

Cannot find ldfortran (R on Cygwin)
Hi
I am new to Cygwin and Linux.
I installed R under Cygwin as part of the setup
I chose "All" during installation, for all packages. So I have the FULL
installlation of cygwin up and running, including gfortran.
*Under Cygwin, how do I check and configure the path to the various
libraries?*
I am trying below command and it says, cannot find "lgfortran"
But I have installed
