implementing Maximum Likelihood with distrMod when only the PDF is known
Dear R users and Dear authors of the distr package and sequels
I am trying to use the (very nice) package distrMod as I want to
implement maximum likelihood (ML) fit of some univariate data for which
I have derived a theoretical continuous density (pdf). As it is a
parametric density, I guess that I should implement myself a new
distribution of class AbscontDistributions (as stated in the pdf on

Recent TeX changes and R/package manuals
...r so later) and has the same issues.
After some workarounds, 2.10.1 RC and R-devel do build their manuals
for me on TL2009 on Linux, MacTeX 2009 (a TL2009 derivative) on Mac OS
X and current MiKTeX 2.8 on Windows.
As far as I can tell, the following CRAN package manuals have been
affected:
distrMod, RCurl, RGtk2, SparseM, VIM, bit, ggplot2, operators,
relations, spam, tensorA
(and only distrMod fatally).
Given the current pace of change (ca 100 updates/week on 'only' 2000
TL packages), more things may pop out of the woodwork.
For the curious and cognescenti:

how to undo automatic loading of packages?
I wanted to try out package distrMod, so I did

and played around, saved and quit.
Now whenever I start up in this directory, I get distr and lots of other
stuff loaded and lots of messages.
How do I keep it from automatically loading, other than starting over in

Mallows' distance or Earth Mover's distance in R?
Hi
I am looking for an implementation (or alternative to) Mallow's
distance or the Earth Mover's distance to compare distributions or
unnormalized distributions (signatures).
Is there an implementation in R or can somebody recommend an alternative?
Thanks
Rainer

likelihood from test result
Is there any automatic mechanism for extracting a likelihood or test
statistic distribution (PDF or CDF) from an object of class "htest" or
from another object of a general class encoding a hypothesis test
result?
I would like to have a function that takes "x", an object of class
"htest", as its only argument and that returns the likelihood or test
statistic

Checking your package's help files
...lier versions of R. In all the cases I have seen it
comes from grammatically incorrect help files of the form
\item{foo}{... \eqn{x}}
where the item should end in ',' or '.'. But if you don't want to do
that, at least use a space before the brace. I found this in packages
distrMod, flexclust, geepack, geoR, psychometric, robustbase and uroot.
b) Many packages have help files with 'normal-bracket' at the end of a
processed \value section. In all the cases I looked at, this results from
using \itemize{} inside \value -- that does not work as \value is

release 2.4 of distr-family of packages on CRAN
New versions 2.4 of our distr-family of packages are submitted to
CRAN and will soon be available on all mirrors
(i.e.; startupmsg, SweaveListingUtils, distr, distrEx, distrDoc,
distrEllipse, distrMod, distrSim, distrTEst, distrTeach)
In addition, there is a new package distrRmetrics with distr support
for (some) distributions provided in the Rmetrics family of packages.

MLE optimization
Folks,
I'm kind of newbie in R, but with some background in Matlab and VBA
programming. Last month I was implementing a Maximum Likelihood Estimation
in Matlab, but the algorithms didn't converge. So my academic advisor
suggested using R. My problem is: estimate a mean reverting jump diffusion
parameters. I've succeeded in deriving the likelihood function (which looks
like a gaussian

Test K-S con distribuciones LogNormales
Hola Ruben,

sets. I added functions, which I later spun off into a separate Edfun
package; I'm listed as the Author and Maintainer of that.
Another example that may help you: The "distr" package has several
companion packages: distrDoc, distrEx, distrSim, distrTEst, distrTeach,
distrMod, and distrEllipse. I haven't checked, but each package could
have a separate and different list of authors.
Hope this helps.

Documenting S4 Methods
I'm in the process of converting some S3 methods to S4 methods.
I have this function :

setMethod("enrichmentCalc", c("GenomeDataList", "BSgenome"), function(rs, organism, seqLen, ...) {
... ... ...
