best predictive model for mixed catagorical/continuous variables
Would anybody be able to advise on which package would offer the best approach for producing a model able to predict the probability of species occupation based upon a range of variables, some of them catagorical (eg. ten soil types where the numbers assigned are not related to any qualitative/quantitative continuum or vegetation type) and others continuous such as field size or vegetation height. I have tried using the TREE package but the models produced seem too simplistic and discard most variables...

function to replace values doesn't work on vectors
I've got a numeric vector with values ranging from 1 to 5, I would like to catagorize these values like this: 1 becomes catagory 1 3 becomes catagory 3 And everything else in catagory 2. ...mats in DBMS, so they are correctly included in the data.frame that DBMS clients like RMySQL create for use in R. If I had only a few variables and values this will not be a problem; I can use meaningful variable names or create labels directly in R. But with 1600 variables, many with about 10 catagorical values, this approach does not look promising. Is there a document somewhere that addresses this issue? Nested Fixed Effects - basic questions

adjusting survival using coxph
...made some progress with using the coxph function. However, there doesn't seem to be a simple way to get adjusted survival figures, and I'm still a bit unsure whether I'm using the function correctly. I've found plenty of examples of how to plot survival curves for a single catagorical variable, like tumour stage. However, its a bit less obvious how to properly combine multiple variables (like stage and grade) - examples I've found aren't very helpful.
