Hi, my name is Luis, and I have a problem with a dataset. Its name is algae and count the collection of data in a lake and respective proliferation of algae. The parameters that it has are: "mxPH", "mnO2", "Cl", "NO3" "NH4", "oPO4", "PO4", "Chla" and "a1" all numerics. a1 - algae1 If...

Mean calculation by two variables
Hello All, I have a data frame (dput information below) with food item weight for fish species. I need to calculate the Mean proportion by weight of each food item for each specie, as show in solution data frame (dput information below). I use the ddply function (plyr package) in two steps. First calculate the proportion of weight for each individual: step1 = ddply (example, .(ID), transform,

Multiple Paired T test from large Data Set with multiple pairs
Hi, Assuming that your dataset is similar to the one below: set.seed(25) dat1<- data.frame(Algae.Mass=sample(40:50,10,replace=TRUE),Seagrass.Mass=sample(30:70,10,replace=TRUE),Terrestrial.Mass=sample(80:100,10,replace=TRUE),Other.Mass=sample(40:60,10,replace=TRUE),Site.X.Treatment=rep(c("ALA1A","ALA1U"),each=5),stringsAsFactors=FALSE) library(reshape2) dat2<-melt(dat1,id...

Error term in aov
...t;Error" and I was hoping someone could set me straight. We measure percentage algal cover in each of 5 quadrats from each of 16 patches where 4 treatments are randomly allocated to a patch. First suppose patches are coded 1 to 16. then the following gives the results I would expect. > Algae <- c(0, 0, 0, 6, 2, 0, 0, 0, 0, 0, 0, 0, 0, 4, 1, 0, + 0, 0, 13, 0, 23, 17, 0, 56, 46, 0, 79, 32, 51, 22, 5, 0, 0, 0, + 0, 0, 56, 3, 0, 41, 0, 5, 8, 0, 0, 0, 0, 0, 0, 0, 43, 8, 69, + 29, 39, 40, 63, 0, 71, 5, 46, 44, 41, 29, 11, 65, 55, 61, 74, + 55, 0...

Formula in a data-frame
Hello all, I'm new in R, and I have a data-frame like this (dput information below): Specie Fooditem Occurrence Volume 1 Schizodon vegetal 1 0.05 2 Schizodon sediment 1 0.60 3 Schizodon vegetal 1 0.15 4 Schizodon alga 1 0.05 5 Schizodon sediment 1 0.90 6 Schizodon

if value is in vector, perform this function
Hi, I'm trying to set up R to run a simulation of two populations in which every 3.5 days, the initial value of one of the populations is reset to 1.5. I'm simulation an experiment we did in which we fed Daphnia populations twice a week with algae, so I want the initial value of the algal population to reset to 1.5 twice a week to simulate that feeding. I've use for loops and if/else loops before but I can't figure out how to syntax "if t is in this vector of possible t values, do this command, else, do this command" if tha...

strucchange: breakpoints in inequally spaced data
Hello, we want to identify breakpoints (different phases) in environmental data, algae cell counts of three years with intervals between 7 and 30 days (N=40). We found that breakpoints(cells ~1) works great and identifies 5 very good breaks, however we are uncertain about these, because the data are unequally spaced. Is there a way to include the information about the measuremen...

Mixed models quantile regression
Dear R, I have a question concerning quantile regression models. I am using the quantile regression model to test the relationship between abalone and the percentage cover of algae etc at different sites and depths. An example is fit<-rq(abalone~%coversessileinvertebrates+factor(Depth)+factor(Site),tau=0.7) In this model depth is fixed and site is random. My question is, is it possible specify the fixed and random effects in this model. If so could someone please give me...

Stepwise Multiple Regression
...epwise multiple glm to select a subset of variables using the step command. My question is how do you calculate the percentage variance for each parameter in the reduced model. An example of my code thus far is, fit<-glm(Abalone~offset(Area)+Sessile invertebrates+Bare rock+ NCA + Encrusting red algae, family = poisson ()) step(fit) fit1<-glm(Abalone~offset(Area)+Bare rock+NCA+Encrusting red algae, family=poisson()) Thanks in advance Beth Strain _________________________________________________________________ What are you waiting for? log transforming predictor variables in a binomial GAM?
Hi all, I am applying a Presence/absence Generalized additive model to model the distribution of marine algae species in R. I have found that log transforming the environmental variables improves the explained deviance of the model considerably. While log transforming is common practice in GLM, I have been unable to find any papers where this is performed in a GAM. Im wondering whether this breaks any of t...

Linear mixed-effect models and model selection
Hi, I am looking at the effect of allelochemicals produced by two freshwater macrophyte species on two different algal species at different days. I am comparing the effect of each macrophyte on each algae at each day. I received help from someone doing the LMEM (Linear mixed-effect models) and he told me to do ANOVA to analyse the LMEM. However, I received these feedback from my examinor; 1. An Analysis of Variance (ANOVA) was used to analyse the LMEM. Comment; Not clear why you used ANOVA here. W...

> Pa2

AIC values with lmer and anova function
Dear colleagues, I have a data from a repeated measures design that I'm analysing through a mixed model. Nine independent sampling units (flasks with culture medium with algae) were randomly divided into 3 groups ("c", "t1", "t2"). There is no need for inclusion of the random effect of the intercept, because the nine sample units are homogeneous among each other (samples taken from the same culture). The algal concentration was measured ever...

Why Macs instead of AMD or Intel ? Just curious
My first computer was a Mac (SE30) but it was also my last so I am not without appreciation of Apples wonderful aptitude for design. Without starting a flame-fest why do so many ruby and rails developers use a Mac ? It seems to be a commonality within the ruby and RoR community. Especially laptops. The first ruby users group meeting I attended was about 50% Macs (or so it seemed to me - I
