search species with all absence in a presence-absence matrix
Dear list
I have a matrix composed of islandID as rows and speciesID as columns.
IslandID: Island A, B, C….O (15 islands in total)
SpeciesID: D0001, D0002, D0003….D0100 (100 species in total)
The cell of the matrix describes presence (1) or absence (0) of the species
in an island.
Now I would like to search the species with absence (0)
in all the islands (Island A to Island O.)
Please kindly advise the R code for the search purpose.
Thank you.

AUC / ROC for presence only.
Dear all,
I have a probability of presence of distribution of a species of interest
(varying from 0 to 1 in continuous form) and I have a set of points
where I know that species really occurs. But I don´t have points of absence.
So, for each true presence I know the estimated presence.
I would like to know how can I compute AUC, taking account these
Available data.
Best wishes,

Compare species presence and absence between sites
Dear List,
I want to compare the presence and absence of bird species based on the
sites in a matrix.
The matrix has 5 rows for Island A, B, C, D, and E.
It has 100 columns for bird species D001-D100.
In each cell of the matrix,
the presence-absence of bird species will be recorded as 1 or 0.
(For example, if species D001 is found on Island D,...

Presence/ absence data from matrix to single column
I've been trying to reshape this database but haven't succeed at it. I
tried using loops but can't get it right. I just want to reshape my
database from this matrix, to the one below, with only one column of data.

how to combine presence only data sets to one presence/absence table
Problem: I have a Set of samples each with a list of observed species
(presence only).
Data is stored in a excel spreadsheet and the columns (spl) have
different numbers of observations (spcs).
Now I want to organize the data in a species by sample matrix with
presence/absence style in R.
data style (in excel):
spl_A spl_B spl_C
spcs1 spcs1 spcs2
spcs2 spcs3 spcs3
spcs4 spcs5
spcs5
desired style:
spl_A spl_B spl_C
spcs1 1 1 0
spcs2 1 0 1
spcs3 0 1 1

How and in which form do I import the data to R?

[PATCH] drm/nouveau/bios: downgrade absence of tmds table to info from an error
Absence of a TMDS Info Table is common on Optimus setups where the NVIDIA
gpu is not connected directly to any outputs.
Reporting an error in this scenario is too harsh. Accordingly, change the
error message to an info message.
By default the error message also causes a boot flicker for these sytems.

PCA analysis, presence-absence of mammals in parks
Hi everyone,
So I am trying to see which ecological parameter of different parks in nyc
influence the most the diversity of the medium-sized mammals in those parks.
I have a bunch of different parameters for each park I'm done studying and
the presence (1) and absence (0) of each mammal. I wanted to do a principal
component analysis of those data to know which ones of those parameters are
the most important.
Here is what I have:

Randomising matrices
I would like to be able to randomise presence-absence (i.e. binary)
matrices whilst keeping both the row and column totals constant. Is
there a function in R that would allow me to do this?
I'm working with vegetation presence-absence matrices based on field
observations. The matrices are formatted to have sites as rows and

expanding a presence only dataset into presence/absence
Hello,
I'm working with a very large dataset (250,000+ lines in its' current form)
that includes presence only data on various species (which is nested within
different sites and sampling dates). I need to convert this into a dataset
with presence/absence for each species. For example, I would like to expand
"My current data" to "Desired data":
My current data
Species Site Date
a 1 1
b 1 1
b 1 2
c 1 3
Desired data
Species Present Site Date
a 1 1 1
b 1 1 1
c 0 1 1
a 0 2 2
b 1 2 2
C 0 2 2
a 0 3 3
b 0 3 3
c 1 3 3

Rationale for an absence of a native file-logging configuration option for OpenSSH-Server
...tem processes, for short-lived applications,
such as booting an SSH server (and wishing to monitor it) for testing
purposes? having to also configure syslogd to receive output is
inconvenient.
I ask because it seems logical to allow either a native file, or a syslog
type system to be used, and the absence of a native-log-file directive in
the configuration is inconvenient for me.
Sincerely yours, Lee Hambley

Problem with ringing (or absence of...) with Polycom forwarding
Hi,
I`m having a problem I cannot explain. When dialing 555-555-5555 (for
example), I get a ringing sound until the person answers. When I have my
Polycom forwarded to 555-555-5555, I do not get the ringing, but it dials
fine and eventually when the person answers everything works fine.
Where could be the difference? Both are using the same context to dial out.

unexpected GAM result - at least for me!
Hi
I am afraid i am not understanding something very fundamental.... and does not matter how much i am looking into the book "Generalized Additive Models" of S. Wood i still don't understand my result.
I am trying to model presence / absence (presence = 1, absence = 0) of a species using some lidar metrics (i have 4 of these). I am using different models and such .... and when i used gam i got this very weird (for me) result which i thought it is not possible - or i have no idea how to interpret it.

Tema: [Rd] The presence/absence of `zone` in POSIXlt depending on time zone as a cause of possible inconsistences?
Dear all,
I have just detected what seems a minor inconsistence with data types. If one unlists a POSIXlt time with GMT zone gets a numeric vector, since the POSIXlt list has no `zone` element, while if one unlist...

It does seem like a good idea to start with comparing output compiled
on 32- and 64-bit hosts, or on Windows and Linux. Out of curiosity
what kinds of changes arise from the presence/absence of -g? (It's not
just the expected presence/absence of the debug info?)

yet another vectorization question
Dear R-helpers,
I'm trying to develop a function which specifies all possible expressions that
can be formed using a certain number of variables. For example, with three
variables A, B and C we can have
- presence/absence of A; B and C
- presence/absence of combinations of two of them
- presence/absence of all three

Fwd: calculating dissimilarity index of islands (vegan and betapart)
Dear List,
This is Elaine, a postgraduate studying in bird distributions in East Asia.
I want to calculate Simpson dissimilarity index,
based on a presence/absence matrix of bird species in islands in East Asia.
(matrix row: 36 islands/matrix column: species ID)
(R package vegan to make NMDS and R package betapart)
In most papers using vegan for NMDS and betapart for dissimilarity index,
the dissimilarity index is generated by grid data in continents....

My absence of late
I've kinda been in limbo for awhile, for which I apologize. I've
moved cross-country from California back to Georgia. Had a bit of an
employment problem last month in that I was let go and found myself
looking for a new employer. Thankfully it seems I've had the same good
luck Guido had a few months back and found an employer that is a
complete Debian house. While they currently
