Multivariate binary response analysis
Greetings ~
I need some assistance determining an appropriate approach to analyzing multivariate binary response data, and how to do it in R.
The setting: Data from an assay, wherein 6-hours-post-fertilization zebrafish embryos (n=20, say) are exposed in a vial to a chemical (replicated 3 times, say), and 5 days later observed for the presence/absence (1/0) of defects in several organ systems

Problems with plot and Quartz device (PR#13744)

I have encountered a problem with points in scatterplots disappearing in a
quartz window when it is re-sized (to make it larger).
I am constructing an 8x12 matrix of scatterplots each containing approx 600

dovecot replication - new and cur folders on mx1 and mx2
It might have a noticeable effect on clients.
I encountered (probably triggered by this in some way?) that I was unable to het the 'read' bit set in macOS Mail.app. Maybe (as I am doing HA with round robin) the Mail.app client got to one dovecot repository on one tcp connection and then on the other.
Is there a reason why syncing tis move from new to cur is a bad idea?

dovecot replication - new and cur folders on mx1 and mx2
I can confirm this in a slightly different setting, but still using two-way sync between two dovecots. On e is 2.3.19.1 running on macOS Monterey, the other is 2.3.20 running in an alpine container on Ubuntu.

How problematic is it to have
default_vsz_limit = 0
in dovecot.conf? macOS+MacPorts had this as a requirement even.

heatmap with RNA-Seq data
Hi all,
new to this forum
I'm try to using R to draw a heatmap of my RNA-seq data
before doing that I did a log2 transformation of my data and produce a lot
-inf in the matrix
when I try to use the heatmap function, it seems can not deal with the -inf
so I was wondering how to deal with these gene with 0rpkm(they are not 0 in
all samples, so I want to keep them in the heatmap)

ok a little bit more info ....
My servers all run under FreeBSD 12.xx
which was also the base for the apple operating system origionally.
setting default_vsz_limit = 0 i seem to remember trying with no so great
results
setting to zero can cause memory over runs (espically with replication)
etc i found that when i used the config i sent eariler (vsz_limit is
defaulted (not set )) everything

limma - OneWayAnova
I have a very basic question about limma.
Assume I have experiments from 3 or more RNA sources in a reference
design. It is easy to define individual contrasts but I want to specify a
contrast matrix that tests for significant differences among ALL the
different RNA sources (i.e. the analogous thing to a simple One-Way ANOVA).
How can I do that?

Is the tcltk failure in affylmGUI related to R bug 15957
I maintain the package affylmGUI. It works when installed on many
previous versions of R. I have today tested exactly the same code under
R-2.15.3, R-3.0.2, R-3.1.0, R-3.1.1, R-3.1.2 and R-devel.
I have also tested the versions of affylmGUI downloaded by biocLite for
each version of R and the same result applies.
I have no errors under 2.15.3, 3.0.2, 3.1.0 and 3.1.1. The following

New to dovecot admin, question about using LDAP for user-specific values
I am new to dovecot administration. I?ve read the Wiki but that hasn?t given me the understanding I need.
When I query my LDAP (on macOS) on a value for user ?gerben?, I can get that:
