re peated measures
Hi, I am performing a repeated measures 2-way ANOVA to assess the influence of plant and leaf on aphid fecundity. Fecundity is measured for each aphid on a single leaf. Here is what I typed. wingless <- reshape(Wingless, varying =

help with randomisation test...
Dear R-people, I hope asking this is not too cheeky, but I do have a R Problem. I hope that some of you like to play around with R and can help me. Its like this. I have several plant species (A,B,C) and 10 replicates per species. 5 plants per species are damaged, 5 not. I let a caterpillar feed on each plant and measured the growth of the caterpillars on control plants (CR) and on damaged

metafor - interpretion of QM in mixed-effects model with factor moderator
Hi, I'm using metafor to perform a mixed-effects meta-analysis. I'd like to test whether the effect is different for animals and plants/whether "group" (animal/plant) influences the effect size, but am having trouble interpreting the results I get. I've read previous posts about QM in metafor, but I'm still a bit confused. I've dummy-coded the factors:

Create tables on the fly in rails?
Hello everyone :) Love the mailing list! I read it as much as I can! Thanks all you RoR guru''s for providing so much help. Anyways... So say I have Users, and each user can have a list of Plants that they like. I would want to give each user a table that has many entries to show me which plants they like. How could I do this? I don''t know if there''s a way to do

Looping over groups
Hello, My R skills are somewhere between novice and intermediary, and I am hoping that some of you very helpful forum members, whom I've seen work your magic on other peoples' problems/questions, can help me here. I have a matrix with the following format: (i) individual plants comprising many different genotype groups (i.e., a plant is genotype 1 or genotype 2 or genotype 3, etc). The

R CMD check WARNING \usage question
I'm trying to update a package and would like to crush a WARNING message for a clean build. I've been struggling with this question and haven't gotten any traction on the web either. I've got a document file (Rd) that contains the following \usage statement: \name{sample.data} \alias{sample.data} \title{CONIFERS forest growth model sample data} \description{ A list object of

LMER: How to specify Random Effects
I saw different specifications for Random Effects and I'm confused about the use of "/" and the use of "(0+...|)" . Let say we have a nested structure where some countries have some several plants in different states and we measure the reaction to a drug. The list of Countries = USA, France, Italy The States for USA = Michigan, Florida, California The States for France

lmer refuses nested random factors
I am trying to run the following model in R > lmer(leaves.eaten~Geocytotype+(1|TEST/ PLANT),data=cyphoplantfeeding, family=poisson) My experimental setup is 41 replicates (TEST) of an experiment in which there are three Geocytotypes of a plant species in each TEST, and two plant pseudoreplicates per Geocytotype in each test (i.e. 3*2=6 plants per test). So my random factors are trying

A problem of splitting the right screen in 3 or more independent vertical boxes:
Hi, Based on par function, I can split the screen into two parts left and right. I wish x occupies the half left screen, and all plants occupy half right screen, which happens right now. But I wish the right screen, to be split in 3 or more vertical parts where each pair of the same type of plant, are together in its own block of boxplot, because each plant has its own unit of measure.

(no answer)
I have never taken a statistics class nor read a statistics text, but I am in dire need of help with a trivial data analysis problem for which I need to write a report in two hours. I have spent 10,000 hours of study in my field of expertise (high frequency noise-making plant biology) but I've always thought that statistics is something that can be mastered on short notice. Briefly, I have

Hierarchical glm with binomial family
Dear members of the R help list, I want to do a hierarchical glm with binomial family but am unsure about how to write the syntax which involves nesting. I want to test whether the risk of being attacked by Herbivores for Meadowsweet plants is significantly dependent on the Distance to heterospecific source plants. Dependent variable = Herbivory (yes/no) Explanatory continuous variable =

help with nlme function
Hello. I am trying to fit a nonlinear mixed model involving 3 parameters. I have successfully made a self-starting function. getInitial() correctly outputs the initial estimates. I can also use the nlsList with this function to get the separate nonlinear fits by group. However, I get an error message when using the nlme function. Here is the relevent code:

data grouping and fitting mixed model with lme function
Dear all,   I have data from the following experimental design and trying to fit a mixed model with lme function according to following steps but struggling. Any help is deeply appreciated.   1) Experimental design: I have 40 plants each of which has 4 clones. Each clone planted to one of 4 blocks. Phenotypes were collected from each clone for 3 consecutive years. I have genotypes of plants. I

problem with glm(family=binomial) when some levels have only 0 proportion values
Hello everybody I want to compare the proportions of germinated seeds (seed batches of size 10) of three plant types (1,2,3) with a glm with binomial data (following the method in Crawley: Statistics,an introduction using R, p.247). The problem seems to be that in two plant types (2,3) all plants have proportions = 0. I give you my data and the model I'm running: success failure

split-plot design?
Dear R-gurus, We are planning an experiment to test if plants produced by selfing are less fit than those produced by outcrossing. We have plants from three different alpine valleys, picked randomly among all the possible valleys. In each valley, we have a number of individuals, also picked at random. seeds from this individuals were brought back to the green house and sawned. when they

density() with from, to or cut and comparrison of density()
Hi the function density() does normally integrate to one - I've checked it and it works and I also read the previous threads. But I realised that it does not integrate to one if I use from, to or cut. My scenario: I simulated densities of a plants originating from an sseed source at distance zero. Therefore the density of the plants will be highest close to zero. Is there anything I can do
