weights argument in the lmer function in lme4
I suspect the weights argument is not having any effect. Package: Matrix Version: 0.995-2 Date: 2006-01-19 Beginning with this: Browse[1]> resp.lmer <- lmer(SensSSC ~ Block + Season + (1 | Plot) + (1 | Ma) + (1 | Pa) + + (1 | MaPa), weights = SensSSC.N, data = xx) I group the output into a table with my ran.eff function and get this:

lme4_0.995-2/Matrix_0.995-4 upgrade introduces error messages (change management)
I'll address two issues. The first is today's error message and the other is change management for contributed packages on CRAN. TODAY'S ERROR MESSAGE I switched from the 0.995-1 versions of lme4 and Matrix to those referenced in the subject line this afternoon. Prior to using these packages on anything else, I applied them to code that 'worked' (provided numerical results

lme4/Matrix: Call to .Call("mer_update_y"...) and LMEoptimize gives unexpected side effect...
Dear all I want to compute Monte Carlo p-values in lmer-models based on sampled data sets. To speed up calculations, I've tried to use internal functions from the Matrix package (as suggested ealier on the list by Doug Bates). So I did: fm2 <- lmer(resistance ~ ET + position + (1|Grp), Semiconductor, method='ML') simdata<-simulate(fm2,nsim=1) ynew <- simdata[,1] mer

Extracting overdispersion estimates from lmer amd glm objects
Dear list, I am needing to extract the estimate of overdispersion (deviance / residual degrees of freedom or c-hat) from multiple model objects - so they can then be used to compare the extent of overdispersion among alternative models as well as calculate qausi-AIC values. I have been unable to do this, despite consulting a number of manuals and searching the R-help. I am imaging that in

loglikelihood and lmer
Dear R users, I am estimating Poisson mixed models using glmmPQL (MASS) and lmer (lme4). We know that glmmPQL do not provide the correct loglikelihood for such models (it gives the loglike of a 'pseudo' or working linear mixed model). I would like to know how the loglike is calculated by lmer. A minor question is: why do glmmPQL and lmer give different degrees-of-freedom for the same

lmer{lme4}, poisson family and residuals
Hello, I’m trying to fit the following model: Dependent variable: MAXDEPTH (the maximum depth reached by a penguin during a given dive) Fixed effects: SUCCESSMN (an index of the “individual quality” of a bird), STUDYDAY (the day of the study, from -5 to 20, with 0=Dec 20), and the interaction SUCCESSMN*STUDYDAY Random effect: BIRD (the bird id, as each bird is performing several dives)

CRAN versions of lme4/Matrix don't appear to work with R 2.1.1
I am currently using R 2.1.1 under Windows and I do not seem to be able to load the current versions of lme4/Matrix. I have run 'update.packages.' I understand this is still experimental software but I would like access to a working version. Thanks. ubuntu hardy heron and lme4
I have R version 2.10.1 (2009-12-14) installed on Ubuntu HH (version 8.04) I installed lme4 from the Ubuntu respository. When I executed the library(lme4) command, R responds that lme4.so was not found. I then uninstalled lme4 and tried again from cran. When the program tried to compile, there was a message that -llapack could not be found, so the package failed to install. If I execute the

Think I'm sure, but confirm: lme4 vs. nlme
The impression I get from the list and the references I've perused is that nlme is being phased out in favor of lme4, but lme4 still doesn't have a complete feature set yet. What I'm still fuzzy on, being a relative R newbie, is: (a) what features in nlme are currently missing in lme4 (b) what's the projected time frame on getting them implemented. If anyone can answer my naive
