lme and lmer syntax
Hi, I have this: lme(y~x1+x2,random=~1|x1/x2) How to make this random effect using lmer? I try this: lmer(y~x1+x2+(1|x1/x2) But it dont work. Any idea? different results from lme() and lmer()
Hello R-help, I'm studying an example in the R book.? The data file is available from the link below.http://www.bio.ic.ac.uk/research/mjcraw/therbook/data/fertilizer.txt Could you explain Why the results from lme() and lmer() are different in the following case? In other examples, I can get the same results using the two functions, but not here...? Thank you.Miya library(lme4)library(nlme)#

monochrome mosaic plot in vcd package
helpeRs, I have a nice looking mosaic plot in an article to be published soon. Sadly, the published version will be in black and white and so ruin the advantage of the default shading scheme of tiles. What would readers suggest as an alternative shading scheme? If I have a black-and-white shading scheme graduated according to suitable cutoffs I won't be able to tell positive from

anova on binomial LMER objects
Dear R users, I have been having problems getting believable estimates from anova on a model fit from lmer. I get the impression that F is being greatly underestimated, as can be seen by running the example I have given below. First an explanation of what I'm trying to do. I am trying to fit a glmm with binomial errors to some data. The experiment involves 10 shadehouses, divided between

Syntax in lmer...
Sorry for bothering you - but I have a little problem. I`m completely new in R and trying to use lmer. That works, but I m not sure if my code is right, so I would just like to get an opinion from the experts. I have a Growthrate of plants (RGR Fixed Factors: Fertilizer, Status (alien or native plants) and their interaction Random Factors: Age is a covariable; than I have plantfamily and

ggplot2
Hi James, If you want to specify the y-values, you need to use stat="identity" as below: ggplot(probability, aes(x=Fertilizer, y=prob)) + geom_bar(stat="identity", aes(fill=Treatment)) best, huzefa On Tue, Apr 12, 2016 at 1:02 PM, James Henson <jfhenson1 at gmail.com> wrote: > Dear R Community, > > Below is a problem with a simple ggplot2 graph. lme-post hoc

Repeates Measures MANOVA for Time*Treatment Interactions
Dear R folk, First off I want to thank those of you who responded with comments for my R quick and dirty stats tutorial. They've been quite helpful, and I'm in the process of revising them. When it comes to repeated measures MANOVA, I'm in a bit of a bind, however. I'm beginning to see that all of the documentation is written for psychologists, who have a slightly

How to do Multiple Comparisons for a Mixed Effects Model

When I try to conduct a multiple comparison, I get an error (See below): > fm3<- lme(abovegroundbiomass.m.2~medium*amelioration*fertilizer*treatment, random=~1|block/medium/amelioration/fertilizer) > tukeytest<-glht(fm3,

differences between aov and lme
Hi, we have a split-plot experiment in which we measured the yield of crop fields. The factors we studied were: B : 3 blocks I : 2 main plots for presence of Irrigation V : 2 plots for Varieties N : 3 levels of Nitrogen Each block contains two plots (irrigated or not) . Each plot is divided into two secondary parcels for the two varieties. Each of these parcels is divided into three subplots

UpdateLinks = FALSE
Hi,   I'm reading 100s of excel files and many of them contain links to external files (I hate that, but that aside). Every time such a file is opened, a menu pops up asking if I want to update the links. I never want to update the links. I used the macro recorder to see what code would be needed to suppress that message, but to no avail (I tried more variations, but one attempt is shown
