covariates in nlmer function
I am trying to explore nlmer by running some nlme examples from Pinheiro & Bates (2000). I do not seem to find information how to specify fixed effects covariates to nlmer models. Specifically, I tried to run the "Carbon Dioxide Uptake" example from p. 368 onwards in the PB200 book. The model without fixed effects covariates runs well but how to tell nlmer to include Type and

Showing time progression on (triangle) plots
Hi, I have made some nice triangle plots showing the projected airborne, landborne and oceanborne fraction of anthropogenic emitted carbon dioxide at 10 year intervals for the next century. Currently all ten points on my plot are identical so I can't distinguish between them. I would like to be able to track the trend as the century progresses. How can I show the time progression on the

(no subject)
can you recommend a good manual for R that starts with a data set and gives demonstrations on what can be done using R? I downloadedR Langauage definition and An introduction to R but haven't found them overly useful. I'd really like to be able to follow some tutorials using a dataset or many datasets. The datasets I have available on R are Data sets in package 'datasets':

UPS cooling
I've kludged together a cooling solution for my UPS - one USB cable, one 8cm fan from an old unused computer (nominally 12V, but running it at 5V is fine), two short pieces of copper wire and a few fragments of power cable insulation to hold the wires in place against the 5V and GND pins (let's just say that shorting 5V with a data pin doesn't sound like a good idea to me). Leaving it

testing proportional hazard in a Cox model including a time-varying covariate
I am using a syntax like coxph(Surv(start, stop, event) ~ X, data) to estimate the effect of X, which may change at each measurement (every 6 months). Is there anyone who knows a way to test the proportional hazard assumption in that case? Thank you in advance Jean-François Boudreau Sherbrooke University [[alternative HTML version deleted]]

Help with time varying covariate-unfold function
Hello All, I am trying to use the unfold function in RcmdrPlugin.survival library, which converts the survival data with time varying covariates to the counting process notation. The problem is somehow, the event indicator created is not correct. Below is the data, I am trying to convert: CASE TRT FAILTIME FAILCENS SEX AGE IGG0 IGG28 IGG42 IGG84 IGG364 26003 A 11.2033

HELP for repeated measure ANCOVA with varying covariate
Dear All, I am a researcher doing research in plant growth and I have a statistical problem that seems to not be able to handle. Recently, I conducted an experiment about plant growing in three different nutrient-level sediments. I harvested these every three week (three harvests in all). Some growth traits of these plants were recorded (e.g. total biomass, leaf biomass and stem biomass). In

Power analysis for Cox regression with a time-varying covariate
Hello All, Does anyone know where I can find information about how to do a power analysis for Cox regression with a time-varying covariate using R or some other readily available software? I've done some searching online but haven't found anything. Thanks, Paul

Repeated measures by lme and aov give different results
I am analyzing data from an experiment with two factors: Carbon (+/-) and O3 (+/-), with 4 replicates of each treatment, and 4 harvests over a year. The treatments are assigned in a block design to individual Rings. I have approaches this as a repeated measures design. Fixed factors are Carbon, O3 and Harvest, with Ring assigned as a random variable. I have performed repeated measures analysis

Two brief questions concerning sapply. Can anyone please help?!
To anyone who can help: I have two brief questions concerning sapply. Following below is the code for my example. The two problems are described at the end of the code: site <- rep(2:6, each = 12) tillage <- rep(c(1,-1), each = 6, times = 5) carbon <- c(18.23, 16.06, 17.81, 16.07, 17.26, 17.08, 14.92, 15.88, 12.11, 14.23, 16.99, 13.57, 20.34, 20.3,

Repeated-measures anova with a within-subject covariate (or varying slopes random-effects?)
Dear all, I am having quite a hard time in trying to figure out how to correctly spell out a model in R (a repeated-measures anova with a within-subject covariate, I guess). Even though I have read in the posting guide that statistical advice may or may not get an answer on this list, I decided to try it anyway, hoping not to incur in somebody's ire for misusing the tool. installing carbon / passing PYTHONPATH to pip package provider?
My environment: Ubuntu LTS 12.04, carbon (https://github.com/graphite-project/carbon) 0.9.9 installed using "pip". I just learned why when I run "pip freeze" on a system I don''t see the "carbon" package even when it installed successfully - I should run it with "PYTHONPATH=/opt/graphite/lib/ pip freeze". (ref:

Sorting data from one column with strings
Hello, I have tried to find this out some other way, but unsuccessful I have to try this list. I assume this should be quite simple. I have a dataset with 4 columns, "Sample_no", "Species", "Nitrogen", "Carbon" in csv format. In the species column I have many different species with varying number of obs per species Eg "Sample_no"
