Install bioconductor
Hello useRs,
I'm trying to install bioconductor on ubuntu edgy eft and R 2.4.0.
I have some error messages during installation, in particular for the
package "affy" :
"Error: package 'affy' required by 'makecdfenv' could not be found"
I have tryed to install 'makecdfenv' with the command :
getBioC("makecdfenv")
But I have this message

Problems with expresso
Hello,
I want to use expresso for preprocessing the hgu133a-spikein data from

combine 3 affybatches
Hello,
Im trying to combine 3 affybatches (1x hgu133+2 array and 2x hgu133a array)
Im useing this script:
library(matchprobes)
library(affy)
library(AnnotationDbi)
library(hgu133plus2probe)
library(hgu133aprobe)
library(hgu133a.db)
u133p2 = ReadAffy() # reading hgu133 +2 cel file into affybatch
u133a1 = ReadAffy() # reading hgu133a cel file into affybatch

Installing Bioconductor on R
hi all,
Am new to R. I am having problems installing Bioconductor package in
R on fedora core 4 running on AMD64 bit machine.
this is the error message I get :

normalizing affy data caused an error
Hi all,
I tried to do normalization of affymetrix data with bioconductor on a
Linux server. When I read in the cel files all seemed ok. But the next
step caused an error. With Win XP all works fine. Did anyone experience
similar problems?

Hi,
I have two data set of normalized Affymetrix CEL files, wild type vs Control
type.(each set have further three replicates).

how to remove NA/NaN/Inf in a matrix??
Hi all..
I'm very new R, and i'm analyzing microarray data using Bioconductor..
Recently i was given microarray data to analyze. The problem is whenever i
run MAS5 presence calls algorithm,
it throws an error saying NA/NaN/Inf in foreign function. How do i remove
such NA/NaN/Inf's ??
I tried na.omit(dataframe) but stil problem exists.
dimension of matrix (data) is 35556 7.

Affy Package
Dear R Users,
In the expresso function, which combination of these methods for data pre-processing (when using affymetrix oligo arrays) is the best:
bgcorrect.metod = rma rma2 mas
normalize.method = qspline quantiles loess
pmcorrect.method = pmonly subtractmm mas
summary.method = liwong avgdiff medianpolish mas
There are many options within each method. I would appreciate a hint on the best

Affy library: error on ReadAffy()
When I try to load cel files (hgu133a) using the ReadAffy() in R 1.8.1
command I get an error message:
> x<-ReadAffy()
Error: cannot allocate vector of size 102973 Kb
Does anybody know what does this error mean and how to overcome it?
I have tried to load the same data with R 1.7.1 and it works. There is
also no error when I use R 1.8.1 to load moe430 cel files.

read in cel file by ReadAffy and read.celfile
Hi there,
I got a problem when trying to read in a .cel file using ReadAffy().
R codes:
require(affy)
ReadAffy(filenames="CH1.CEL")
It failed and I got the error,
Error in read.celfile.header(as.character(filenames[[1]])) :
Is CH1.CEL really a CEL file? tried reading as text, gzipped text, binary,
gzipped binary, command console and gzipped command console formats

memory issues with large data set
Hi,
I am running R 2.0.1.1. on Windows. It is a Dell Dimension with a 3.2 Ghz Processor and 4Gb RAM.
When using the ReadAffy() function to read in 97 arrays, I get the below error messages:
Error: cannot allocate vector of size 393529
Reached total allocation of 1024Mb: see help(memory.size)
When I use the comman "memory.limit(size=4000)" to increase the memory size to the

Build error/zlib question
Hi,
I am unable to build a package I maintain using a relatively current
build of R-2.4.0 alpha, whereas the package builds just fine on R-2.3.1.
Both versions of R were built from source. I'm hoping a guRu might be
able to give some help.
Some snippets from the build process:

objects masked from packages

I have a problem with a masked object in a package we created here.
we make a package for a workflow of internal analysis of microarray data.

getMethods() not finding all methods
Running R2.4.0 on Apple Mac OS X 10.4.8,
in Emacs ESS mode, and also R.app.
In an attempt to learn a bit more about
a particular method (geneNames in package affy)
I invoked
getMethods("geneNames")
which produced geneNames methods, but not the
one in affy (output below).
I had to know the signature (AffyBatch) in order
to find the method
