Simple Question?
Greetings, I am new to R, but trying to put in the time to learn. I have read the R manual and several other introductory texts; however, there is nothing like actually putting it into practice. So here is my problem, and its more of a learning exercise for myself than anything else, but I'm stuck and getting extremely frustrated that I can't figure it out. I'm trying to make a

Whole genome searching of 100bp "D" sequence
Hi, I was wondering I'm going about this in the correct way. I need to test if there are coding sequences or exons in hg19 which match a string of 100bp "D" i.e. [A,G or T]. However I'm getting a strange result. I get a hit on chr7, using the 100bp search however when I search with 60bp sequence of "D" I don't get any hits. library("BSgenome")

truncated warning messages
Hi, I was installing hundreds of packages on a machine with a single call to install.packages() and after a long time the call to install.packages() finally returned with the following warnings and errors: Warning messages: 1: packages ?hgu133aprobe?, ?hgu95av2.db?, ?BSgenome.Celegans.UCSC.ce2?, ?BSgenome.Mmusculus.UCSC.mm10?, ?BSgenome.Dmelanogaster.UCSC.dm3.masked?,

C++ to R : 64bit to 32bit problem.
Hi, I'm new to calling C++/C programs from R and am having some trouble getting started. Following Sigal Blay (Simon Fraser University)'s instructions, I have a .c file called "useC1.c": /* useC1.c */ void useC(int *i) { i[0] = 11; } This produces a .o file : "useC1.o" in a specified directory. I then open R, set the proper directory and:

handling warning messages
Is there any way to store the value of warnings but avoid printing them? A simplified example: > out <- c(0.2,0.3,0.4) > var <- c(2,3,4) > outcome <- glm(out ~ var, family=binomial()) Warning message: non-integer #successes in a binomial glm! in: eval(expr, envir, enclos) I don't like the warning printed, but I would like to be able to check it's value after the

Modify pdf file with Illustrator.
Dear list, Some times I want to modify the pdf file which produced by R with illustrator. But when I use Illustrator open the pdf file, it often makes the pdf some little changed. Anyone have some suggestions? Is it better to use other file type, not pdf? Or when I produced the pdf, I should set some other parameters? Thank you

rJava: System.exit(1) in Java causes R crash
I'm writing a package that successfully calls Java from R using rJava. When R sends my Java function bad data (through .jcall()), I get the error message details (when I run it on a console) and then: Java requested System.exit(1), closing R. Is there a way to call .jcall so that when Java receives bad data, the Java function will exit, but won't take down R with it? Thanks, Sigal

R package with C code on Windows
Dear R helpers, MyPkg passes R CMD check on Linux machines. However, when I 'R CMD check myPkg' on Windows, the libs subdirectory is not being created. If I install the package and then create the libs subdirectory manually and copy the dll files to it, the package seems to work fine (but that's not good enough for submitting it to CRAN). Any advice will be appreciated, Thanks,

[Help]:How to use "loop" to achieve this aim?
Hello, Everyone, how to use "loop" to make the process automatic and fast? When compute each sample, the script type in R almost the same, just the input and output file's name is changed(chr1 change to chr2, chr3,chr4...). The first sample's script like this: >chr1=MEDIPS.readAlignedSeqences(BSgenome="hg19", file="chr1",numrows= )

New version of the LDheatmap package
Version 0.2 of the package LDheatmap is now on CRAN. The main function LDheatmap produces a graphical display, as a heat map, of measures of pairwise linkage disequilibria between SNPs. Users may optionally include the physical locations or genetic map distances of each SNP on the plot. The revisions to the package are aimed at improving the user's ability to modify and annotate the
