I think I may have updated the tv firmware between when it worked and
when it didn't.
I wonder it it has to do with bit depth.
I use lubuntu and it doesn't let me pick the bit depth so I don't know

Help with lm and multiple linear regression? (Plain Text version)
(Apologies the previous version was sent as rich text)
Hello,
I'm new to R, but I've read the intro to R and successfully connected it to an instance of mysql. I'm trying to perform multiple linear regression, but I'm having trouble using the lm function. To start, I have read in a simply y matrix of values(dependent variable) and x matrix of independent variables. It says both

Categorical data repeated on time analysis
Hi,
I am trying to analyze a data set when nematodes were killed after a
drug administration.
We have counted the number of nematode died and the number of nematode
survival at three time points.
So, there are 100% died in some plot and could be found zero percent
in another. Then, the data set have a lot of zeros.
I have googled and found a lot of information. Moreover, my data isn't

system-config-display wrongly sets up Viewsonic VG730m monitor
I originally set up this monitor with an analogue lead. Everything seemed
fine, so I didn't check xorg.conf at all. Then I bought a digital lead, and
since then the monitor blinks. Running system-config-display identifies it
as a 1280 x 1084 CRT monitor. It is an LCD monitor.
That model is not on the drop-down list, so assuming that a specific driver
wasn't available for it, I

R CMD check pkg and 32/64 bit.
R gurus:
I'm trying to get another round of rconifers out and I need some advice/help crushing differences in the examples test.
I'm trying to make sure the max sdi values are being respected.
I've added a tests/rconifers-Ex.Rout.save (from windows i386-pc-mingw32) and when I ran R CMD check (both R-2.13.0), I got the following results:

do faster ANOVAS
Dear all R users,
I want to realize 800 000 ANOVAS and to store Sum of Squares of the effects. Here is an extract of my table data
Product attribute subject rep t1 t2 t3 … t101
P1 A1 S1 R1 1 0 0 … 1
I want to realize 1 ANOVA per timepoint and per attribute, there are 101 timepoints and 8 attributes so I want to realize 808 ANOVAS. This will be an ANOVA with two factors :
Here is one example:

anovas ss typeI vs typeIII
Hi all,
I have been struggling with ANOVAs on R. I am new to R, so I created a simple data frame, and I do some analyses on R just to learn R and then check them on SPSS to make sure that I am doing fine. Here is the problem that I've run into:
when we use the aov function, it uses SS Type I as default (on SPSS it is Type III). Then I used the Anova function under cars package using the

getting serial anovas from a complex lm object obtained with a matrix of responses
I have fit a model to ~20k different genes and would now like to extract the
p-val for one of the effects, again for each individual gene.
My model code is:
mod <- lm(myResponseMatrix~ Time)
Were I to do this with a response vector rather than matrix, the following
would work:
anovaResult<- anova(mod)
With a more complex lm object, such as that generated above, it seems anova

Matrix heatmap
I would like to organize my data as follows:
I have a table that contains various data, and the numbers represent a level
of similarity between these data,
eg RF00013 has 100% similarity with the data RF00014.
I would leave my table as a heatmap where darker colors represent higher
similarity, and the lighter colors represent less level of similarity.
I'm using version 2.11 of R.

Nested anovas
Hello,
Is anyone out there doing nested anovas? I'm familiar with the notation to designate the nesting in SAS but can't seem to find any for R. How can I specify the nesting levels?
Thanks,
Suzanne

Nested anovas in R not doing what they ought to...
Hi, there
I first sent this e-mail a couple months ago, to no avail.Since I am not a member on your mailing list, so could you please cc: a response to me? I'll be sure to check the list today for replies.
I am currently attempting to perform an ANOVA with both nested and normal factors. My problem is that R is treating my nested factors the exact same way as it would interaction terms.

Finding percentile of a value from an empirical distribution
Hello,
I am not sure how to do this in R. Any suggestion would be
appreciated. I have a vector of values from where I build an empirical
CDF. For example:
> x <- seq(1,100)
> x <- sample(x,1000,replace=T)
> quantile(x,probs=seq(0,1,.05))
0% 5% 10% 15% 20% 25% 30% 35% 40% 45%
50% 55%

Function to crop p-values from multiple Anovas
Starting with data from a microarray experiment and I would like to analyse the influence of two factors (age, treatment) on gene expression.
Looking through the r-help archives and the web I tried the following:
I put my data in a dataframe similar to this one:
> example.df <- as.data.frame(matrix(data=runif(32,100,1000), nrow=4, ncol=4))
> example.df <-

limited resolution on DVI and HDMI at the same time
I got 1920x1200 at 59.95Hz via DVI and 3840x2160 at 60.00Hz via HDMI at the
same time with the proprietary nvidia driver.
I get flickering on the 1920x1200 at 59.95 with the nouveau driver (it
doesn't flicker if I lower it to 1920x1080 at 59.96).
Any idea why?

Help Non-sequential ANOVAs
Hello,
I have data
on the maturity of two morphs of fish. I want to test whether their maturity is
evolving differently or not on a temporal scale (month). The maturity variable (independent
variable) is continuous and the morph and month variables (dependant variables)
are categorical. Because the data show variance heterogeneity, I modeled it
with the function gls:

a more elegant way to get percentages?
Hi,
I am trying to get percentages in a more elegant way. I have a data.frame with locations and values (counts) of species at that location. Each location is repeated for each species i have values for and i would like to get percentages of each species at that location. I am not sure if i am clear in my explanations so i will paste my code below:

Automatically Extracting F- and P- vals from ANOVA
Dear R community,
I'm currently using R to analyze functional Magnetic Resonance Imaging
data. Each analysis involves running ~120,000 repeated-measures
ANOVAs.
I would like to know if there is any automatic way to access the F-
and P-value data that are associated with each of these 120,000
ANOVAs.
For example, if the summary output (for the 1st ANOVA of 120,000)
shows the following value

nlme & lme for complex mixed ANOVAs
Dear List,
I downloaded R for the first time yesterday, in the hopes that I might
deal more effectively with a complex repeated measures experimental
design involving inbred strains of laboratory mice. The design below,
somewhat simplified, cannot be computed with standard ANOVA, because
something called the X'X matrix is too large. The design has the
following factors:
