gam plots
Dear R users, Using the library(mgcv) and running R under MacOSX, I have fitted a generalised additive model with binomial errors in order to check the linearity of two continuous variables ap2mm and diffdaysm in a glm: > mymodel.gam <- gam(diedhos~ s(ap2mm) + Dweekm + s(diffdaysm) + Dweekm:diffdaysm + ap2mm:Dweekm, binomial) I would like postscript gam plots for the two smoothed

vis.gam zlab problem
I am using the mgcv package to develop vis.gam plots and having trouble figuring out how to relabel the z-axis (image attached). It is currently labeled as "linear predictor," but I would like to change it to a different name. Currently I am using this code: vis.gam(model1,theta=320,ticktype="detailed",color="gray",nCol=12, zlab="BCS") However, when run

Use generalised additive model to plot curve
Readers, I have been reading 'the r book' by Crawley and think that the generalised additive model is appropriate for this problem. The package 'gam' was installed using the command (as root) install.package("gam") ... library(gam) > library(gam) Loading required package: splines Loading required package: akima > library(mgcv) This is mgcv 1.3-25 Attaching

modify tick labels in 3D GAM plot
Hello, I have a GAM plot in 3D which was generated from the mgcv package (plot.gam) which seems to call the persp( ) function from graphics. This plot is one of three being plotted in the graphics window to copy to a manuscript. The plot's rotation has been set to clearly show the response surface generated in GAM. The resulting plot is small enough that the tick labels overlap tick

How to extract partial predictions, package mgcv
Dear package mgcv users, I am using package mgcv to describe presence of a migratory bird species as a function of several variables, including year, day number (i.e. day-of-the-year), duration of survey, latitude and longitude. Thus, the "global model" is: global_model<-gam(present ~ as.factor(year) + s(dayno, k=5) + s(duration, k=5) + s(x, k=5) + s(y, k=5), family =

varIdent error using gam function in mgcv
Hello, As I am relatively new to the R environment this question may be either a) Really simple to answer b) Or I am overlooking something relatively simple. I am trying to add a VarIdent structure to my gam model which is fitting smoothing functions to the time variables year and month for a particular species. When I try to add the varIdent weights to variable Month I get this error returned.

predicted values in mgcv gam
Hi, In fitting GAMs to assess environmental preferences, I use the part of the fit where the lower confidence interval is above zero as my criterion for positive association between the environmental variable and species abundance. However I like to plot this on the original scale of species abundance. To do so I extract the fit and SE using predict.gam. Lately I compared more

two basic question regarding model selection in GAM
Qusetion #1 ********* Model selection in GAM can be done by using: 1. step.gam {gam} : A directional stepwise search 2. gam {mgcv} : Smoothness estimation using GCV or UBRE/AIC criterion Suppose my model starts with a additive model (linear part + spline part). Using gam() {mgcv} i got estimated degrees of freedom(edf) for the smoothing splines. Now I want to use the functional form of my model

residuals in plot.gam (mgcv)
Is there a way to add residuals to plots produced by plot.gam in the mgcv package? I'm looking for something like what you get using resid=T in Splus plot.gam. Conflict between gam::gam and mgcv::gam
I am trying to compare and contrast the smoothing in the {mgcv} version of gam vs. the {gam} version of gam but I get a strange side effects when I try to alternate calls to these routines, even though I detach and unload namespaces. Specifically when I start up R the following code runs successfully until the last line i.e. plot(g4,se=TRUE) when I get "Error in dim(data) <- dim :

Two repeated warnings when runing gam(mgcv) to analyze my dataset?
Dear all, I run the GAMs (generalized additive models) in gam(mgcv) using the following codes. m.gam <-gam(mark~s(x)+s(y)+s(lstday2004)+s(ndvi2004)+s(slope)+s(elevation)+disbinary,family=binomial(logit),data=point) And two repeated warnings appeared. methods() not listing some S3 plot methods...?
Dear List, This may be related to this email thread initiated by Ben Bolker last month: https://stat.ethz.ch/pipermail/r-devel/2011-July/061630.html In answering this Question on StackOverflow http://stackoverflow.com/q/7195628/429846 I noticed that `methods()` was not listing some S3 methods for `plot()` provided by the mgcv package. At the time I wanted to check the development version of R as

Bootstraping GAMs for confidence intervales calculation
Dear R-Users, I am resending this message just to reminder my question regarding the calculation of a bootstrap confidence intervals for a GAM plot. I am trying to apply a bootstrap to a GAM in order to calculate the 95% confidence intervals for a smooth curve obtained by the ?plot.gam? function of the mgcv package. Nonetheless, I am getting some difficulties in transposing the results for

Explore patterns with GAM
Dear all, I new to r and I would like your help. I want to explore the patterns (unimodal, monotonically increased/decreased) of species richness~altitude using GAM in R. Although I run the gam function in mgcv package I do not know how to manually define knots and degrees of freedom. Any help would be greatly appreciated. Spyros -- View this message in context:

A contour plot question - vis.gam () function in "mgcv"
Hi, Please see the attached contour plot (I am sorry about the big file). This was created using the vis.gam() function in "mgcv" package. However, my question is somewhat broader. In generating this figure, I first created the contours using vis.gam() and then I plotted the points. These point are plotted on top of the contours so that some of the contour lines are only partially

Random effects in gam (mgcv 1.7-19)
Hi, I am using the gam function in the mgcv package, I have random effects in my model (bs="re") this has worked fine, but after I updated the mgcv package to version 1.7-19 I recive an error message when I run the model. > fit1<-gam(IV~s(RUTE,bs="re")+s(T13)+s(H40)+factor(AAR)+s(V3)+s(G1)+s(H1)+s(V1)+factor(LEDD),data=data5,method="ML") > summary.gam(fit1)

GAM quasipoisson in MuMIn - SOLVED
Hi, Got my issues sorted. Error message solved: I heard from the guy who developed MuMIn and his suggestion worked. "As for the error you get, it seems you are running an old version of MuMIn. Please update the package first." I did (I was only 1 version behind in both R and in MuMIn) and error disappeared! Running quasipoisson GAM in MuMIn: As for my questions on GAM and " to
