dendrogram again
Hi all, ok, i know i can cut a dendrogram, which i did. all i get is three objects that a dendrograms itself. for example: myd$upper, myd$lower[[1]], myd$lower[[2]] and so on. of course i can plot them seperately now. but the lower parts still have hundreds of branches. i?ll need a 30 " widescreen to watch the whole picture. what i?d like to is group the lower branches , so that i get a

dendrogram / clusteranalysis plotting
Dear all, i performed a clusteranalysis - which worked so far... i plotted the dendrogram and sooo many branches, a rough sketch would be enough ;) i tried max.levels therefore which worked, but not for the plot... i used the following plot(hcd, nodePar =nP, str(hcd,max.level=1)) the output on the terminal was: --[dendrogram w/ 2 branches and 196 members at h = 2.70] |--[dendrogram w/ 2

dendrogram - got it , just need to label :)
Hi all, Hi Gavin, thx for your help i finally found out what i want to do and how to fix it. just needed to get some more level my cut level was too small... two question remain... a) can i somehow scale the twigs after cutting ? b) how can i label the nodes and how to label which one... thx !! -m.

graphic of hierachical clustering
Hi all, I would like to save the dendrogram of a hierarchical clustering. Let reshc the result of the fucntion hclust(). To save the dendrogram, I can use the function postscript: postscript(file="hc605.ps") plot(as.dendrogram(reshc),horiz=T,ylab="",main=" ") dev.off() Using the functions plot and as.dendrogram, it is possible to obtain an horizontal tree with

Goodness of fit for hclust?
I'd like to get a measure of goodness of fit for a heirarchical clustering result from hclust. Something that would indicate the extent to which the dendrogram accurately represents the original dissimilarity matrix. Is there an easy way to do this? Or, does anyone have code for computing distances between nodes given an hclust structure? So far, my searches have come up dry. -- David

Pruning a dendrogram based on frequencies
Hi Franklin, plot.dendrite was not designed to be pruned. I have had a look at the problem, and I may be able to suggest a way to drop values in the "dendrite" object that is the input to plot.dendrite. I'll let you know. x/y coordinates of dendrogram branches
Dear R-users, I need some help concerning the plotting of dendrograms for hierarchical agglomerative clustering. The agglomeration niveau of each step should be displayed at the branches of the dendrogram. For this I need the x/y coordinates of the branch-agglomerations of the dendrogram. The y-values are known (the heights of the agglomeration), but how can I get the x-values? > mydata

a. crossing branches with hclust, b. plot.dendrogram
Hello, a. when I use hclust with the methods media, centroid, and mcquitty, and plot the results, the dendrograms have lines that are crossing each other. Is this ok? b. My next question refers to plot.dendrogram: How can I use parameters as "hang" or "cex" here? E.g. for st <- as.dendrogram(subtreeshc[[x]]) I would like to have something like this, where cex and hang

dendrogram branches with different lty
Dear r-list, I am trying to visually seperate the two main clusters of a dendrogram. The idea is to use: 'edgePar=list(lty=3)' for 'dend1[[1]]' and 'edgePar=list(lty=1)' for 'dend1[[2]]' I have not found a way to solve this. Any suggestions? Patrick hc <- hclust(dist(USArrests), "ave") (dend1 <- as.dendrogram(hc)) par(mfrow=c(2,2)) plot(dend1)

agnes clustering and NAs
Hello, In the documentation for agnes in the package 'cluster', it says that NAs are allowed, and sure enough it works for a small example like : > m <- matrix(c( 1, 1, 1, 2, 1, NA, 1, 1, 1, 2, 2, 2), nrow = 3, byrow = TRUE) > agnes(m) Call: agnes(x = m) Agglomerative coefficient: 0.1614168 Order of objects: [1] 1 2 3 Height (summary): Min. 1st Qu. Matrix-like plot
Dear List, I have a 47 species * 83 samples matrix containing percentage abundance data. I have two cluster analyses one of the samples and one of the species, and have ordered the rows and columns of the species by samples matrix according to these two cluster analyses. So far so good! Now what I want to do is create a plot with the species dendrogram at the top of the plot, the samples

shapiro wilk normality test
Hi everybody, somehow i dont get the shapiro wilk test for normality. i just can?t find what the H0 is . i tried : shapiro.test(rnorm(5000)) Shapiro-Wilk normality test data: rnorm(5000) W = 0.9997, p-value = 0.6205 If normality is the H0, the test says it?s probably not normal, doesn ?t it ? 5000 is the biggest n allowed by the test... are there any other test ? indexing into and modifying dendrograms
I would like to be able to exert certain types of control over the plotting of dendrograms (representing hierarchical clusterings) that I think is best achieved by modifying the dendrogram object prior to plotting. I am using the "dendrogram" class and associated methods. Define the cluster number of each cluster formed as the corresponding row of the merge object. So, if you are

CCA plot
Hi, I have a couple questions about fitting environmental (land use factors, plant species presence-absence, and soil variables) constraints to my CCA biplot. 1. After successfully plotting species and site scores in my CCA, I have been trying to insert the biplot arrows of the environmental constraints in my data set using the text() function. When I do that, the plot changes completely. Is there

OT: Software for specific visualisation of data...ideas?
Dear List, A student in the Department where I work would like to produce a graphic similar to this one: http://image.guardian.co.uk/sys-files/Guardian/documents/2009/09/16/Public_spending_160909.pdf Does anyone know if the figure in the pdf can be generated in a specific software application for example? Any suggestions would be most gratefully received by the student concerned. Many thanks,

odds ratio: how to create reference
HI there, i know this is a basic question, though i need some help because this is somewhat away from my current issue, but nevertheless interesting to me... Lets assume i have some estimated probabilities, say estimated by a logit model. i know i can also state them as an odds ratio. Now i?d like to state these odds ratios as a reference to a specific outcome of my investigated
