Parametric tests
Hello, I am interested in parametric multi comparison tests such as Dunnett, Duncan, Tukey, Newman-Keuls, Bonferonni, Scheffe, and non-parametric tests such as Kruskal-Wallis, and Mann-Whitney U. Are there packages that include most of these tests in each category? Many packages exist for an individual test but their outputs vary in great detail (test statistics, p-values, etc.)

anova and post hoc multicomparison tests
Hello everyone, Like a lot of people, I have been looking for functions in R doing ANOVA (ok) and performing multicomparisons (like Student-Newman-Keuls, etc.). As I have been a little bit disappointed, I have bee looking through the net for such "open source" softwares. I found one in: http://www.statpages.org/miller/openstat/OS4.html I have begun to use it, and it seems good and

variables as arguments in formulae in aov?
Hi all, I wonder if you could help me with (what is surely) a simple R question? I've written a simple R script (attached) to perform multiple ANOVAs on the columns in a table loaded in from a a file (also attached). I loop through the list of columns for which I want to perform the ANOVAs, storing the column name in a variable. When I try to perform the ANOVA using the variable name as a

linear contrasts for trends in an anova
Hi everybody, I'm trying to construct contrasts for an ANOVA to determine if there is a significant trend in the means of my groups. In the following example, based on the type of 2x3 ANOVA I'm trying to perform, does the linear polynomial contrast generated by contr.poly allow me to test for a linear trend across groups? doi=data.frame( Group=c( rep(1, 5), rep(2, 5), rep(3, 5),

Random factor ANOVA, Repeated measures ANOVA, Within subjects designs.
Hi, we are just about to evaluate R as a standard statistics package for our institute. We looked around the help - manual, the FAQ, etc. and did not find anything for the topics of random factors in ANOVA, repeated measures in ANOVA, or within subjects designs in R. Could anyone point us to any information concerning - univariate approach to repeated measures anova - multivariate

Use nparcomp function from nparcomp library to run post hoc
Dear list, I tried to use the nparcomp to run some post hoc non-parametric comparison and got and error. Error in uniroot(pfct, interval = interval) : f() values at end points not of opposite sign Appreciate any comments. the command line: >nparcomp(Ulceration~Group,data=test,type='Dunnett',control='Non-treated') Jun

compiling packages
Hello, happy new year to all. The new Year gave me a new computer with Win98 and promptly I installed R on it. I created a directory R, with subdirectories gcc, perl, bin, helpwrk and rw1040. I got rw1040 from BDR place, the rest were gotter from the internet in the last week of the year, i.e. they are the newest versions. I modified autoexec.bat to put gcc\bin, perl\bin, etc in the path. I put the

allow-query.
Hi, I am using nsd as my authority-only dns servers and find it fast, stable, reliable - all of the design goals you set out for, great. I have a zone that is intended only to be visible to people on my network. In bind I would enforce this with an 'allow-query' configuration directive. I checked the latest 'nsd-for-bind-users' document, and 'allow-query' is not

pmvt problem in multcomp
Hi, all: Two examples are shown below. I want to use the multiple comparison of Dunnett. It succeeded in upper case "example 1". However, the lower case "example 2" went wrong. In "example 2", the function pmvt return NaN, so I cannot show this simtest result. Is there any solution? (I changed the variable "maxpts" to a large number in front of the

dunnett test questions
Hi, I've got a data set with a control group and a number of experimental groups, that have unequal sample sizes, and am measuring the number of people in each that respond yes or no. I'd like to use a dunnett test in R, where the syntax is supposed to be like: library(multcomp) test.dunnett=glht(anova_results,linfct=mcp(method="Dunnett")) confint(test.dunnett)

barchart producing incorrect number of barcharts when columns renamed
Hi everybody, I'm having problems with the barchart command in the lattice package. I'm creating barcharts from matrices with with anything from 20 to 71 columns. When I leave the column names alone, that is they are set in the read.table command (and inherited by subsequent commands) the correct number barcharts is created by the "print(barchart(...))" command.

ANOVA "ex post" Analysis
Hello everybody, shame on me if I have overlooked something (CRAN, StatLib), but I think I've searched carefully. Maybe it's just too obvious to see for me (happens frequently). Is a function available that extracts multiple comparison of means from objects produced by "aov()" ? Sorry if the term is not correct, I translated from german word by word ("Multiple

simple C function segfaults
Hello, I use the simplest of examples that somebody can think of in order to generate a matrix of random numbers from within C, calling appropriate R functions. The concrete example is below: --- file pico.c #include <stdio.h> #include <stdlib.h> #include <math.h> #include <R.h> #include <Rmath.h> #define COLM( i, j, m ) ( m*j + i) void pico ( double *y, int n,

multiple comparisons/tukey kramer
Hi, I'm trying to make sense of the options for multiple comparisons options in R. I've found the following options: pairwise.t.test, which provides standard t-tests, with options for choosing an appropriate correction for multiple comparisons TukeyHSD, which provides the usual Tukey test glht(package multcomp), which provides a variety of options >From the help list, it appears

eval-parse and lme in a loop
Hi everybody, I'm having trouble getting an eval-parse combination to work with lme in a for loop. Consider the code below. The call to lme outside the loop works. The call to aov inside the loop works, but the call to to lme inside the loop does not. The latter fails with Error in model.frame.default(formula = ~meanCol + Group + c1 + c3 + Subject, : variable lengths differ (found for

simtest for Dunnett's test
Hi! I use simtest fonction of multcomp package to compile a Dunnett's test. I have 10 treatments and one control group, so i create a matrix with: m<-matrix(0,10,11) m[1,1]<--1 m[1,2]<-1 m[2,1]<--1 m[2,3]<-1 m[3,1]<--1 m[3,4]<-1 m[4,1]<--1 m[4,5]<-1 m[5,1]<--1 m[5,6]<-1 m[6,1]<--1 m[6,7]<-1 m[7,1]<--1 m[7,8]<-1 m[8,1]<--1 m[8,9]<-1

Getting the correct factor level as Dunnett control in glht()
Hello all, I would like to do a Dunnett test in glht(). However, the factor level I want to use as the control is not the first. dunn1<-glht(model3, linfct = mcp(Container = "Dunnett"), alternative = "less") The factor container has 8 levels, so it would be nice not to manually enter in all of the contrasts. I originally discovered glht() when working with a glm model

Help in using multcomp.
Hi All, I am trying use 'multcomp' for multiple comparisons after my ANOVA analysis. I have used the following code to do ANOVA: dat <- matrix(rnorm(45), nrow=5, ncol=9) f <- gl(3,3,9, label=c("C", "Tl", "T2")) aof <- function(x) { m <- data.frame(f, x); aov(x ~ f, m) } amod <- apply(dat,1,aof) Now, how can I use

question about multiple comparison in ANOVA
I am not sure whether there is a bug. When I tested the example given for "glht" in the help, I entered the following error: Running commands: amod <- aov(minutes ~ blanket, data = recovery) rht <- glht(amod, linfct = mcp(blanket = "Dunnett"), alternative = "less") Errors are: Error in try(coef.(model)) : could not find function
