x/y coordinates of dendrogram branches
Dear R-users, I need some help concerning the plotting of dendrograms for hierarchical agglomerative clustering. The agglomeration niveau of each step should be displayed at the branches of the dendrogram. For this I need the x/y coordinates of the branch-agglomerations of the dendrogram. The y-values are known (the heights of the agglomeration), but how can I get the x-values? > mydata

How to plot the dendrogram or tree for kmeans ?

cluster analyses
I'm clustering rather large data sets and would like to cut the dendrograms to get a better view of specific components. I calculate the dissimilarity matrix using daisy() because I have a mixture of variable types: factors, ordered factors and numerical variables. If I want one dendrogram, I use agnes() for the agglomerative nesting and pltree() to draw the dendrogram. That way, I get the

Clustering with 'agnes'
Hello, I had a question regarding clustering using the agnes() function from the 'cluster' package. I was wondering if anyone knew how I can identify cluster points after running the agnes function. For example, I created a dataset with points randomly scattered around (0,0), (0,1) and (1,0). After clustering, the dendrogram shows all the clustered points and I get the ordering and

dendrogram stops!
Dear I am using the 'as.dendrogram' function from the 'stats' library to convert from an hclust object to a dendrogram with a dataset of size ~30000 (an example code is below). I need the dendrogram structure to use the "dendrapply" and "attributes" functions and to access the child nodes, I do not need any of the plot properties. The problem is that it

Generate Dendrogram
Hi I have a distance matrix which is computed by user defined method. I would like to plot the dendrogram. I would like to use different color and want the leaves laying down bottom. The script like this. I am not familiar with R. I followed the example shown in http://stat.ethz.ch/R-manual/R-devel/library/stats/html/dendrogram.html dist.obj <- as.dist(matrix.distance) hc.obj <-

A question on stats::as.hclust.dendrogram
Hi all, This is the first time I'm writing to R-devel, and this time I'm just asking for the purpose for a certain line of code in stats::as.hclust.dendrogram, which comes up as I'm trying to fix dendextend. The line in question is at line 128 of dendrogram.R in R-3.3.3, at stats::as.hclust.dendrogram: stopifnot(length(s) == 2L, all( vapply(s, is.integer, NA) )) Is there any

"cophenetic" function for objects of class "dendrogram"
Hello, I have been using the "cophenetic" function for objects of class "dendrogram" and I have realised that it gives different results when it is used with objects of class "hclust". For instance, running the first example in the help file of the "cophenetic" function, d1 <- dist(USArrests) hc <- hclust(d1, "ave") d2 <-

Justification of dendrogram labels
Hi all, Can someone tell me how to justify (right or left) the labels on the branches of a dendrogram tree? I have produced a dendrogram via agnes and plotted it with pltree. The dendrogram terminal branch labels seem to be centre-justified by default and I was hoping to change this to left justification. Thanks, Duncan ***************************************** Dr. Duncan Mackay School of

Identifying or searching for labels in a hclust/dendrogram/heatmap
Hi Sorry if this is in the help :-S I've looked at example(dendrogram) and though it gives some indication of what I want, it doesn't do all. OK, so here is what I want to do: draw a tree, and then have an action, on user-click, to either draw a sub tree or a plot of the data. I also want users to be able to search for a particular label and have it highlighted on the tree, say in

Cutting heatmap dendrogram
Hello, I've been clustering my data using hclust and cutting the resulting tree with cutree. Separately, I visualize the clusterings with heatmap. Is it possible to have the dendrogram on the heatmap reflect the cutree results? That is, instead of having one large dendrogram, it would have 4 or 25 in the example below. Any guidance on if that's possible or not, and what kinds of

Dendrogram labels
Is there any way to change the orientation of the labels on the end of the dendrograms to horizontal rather than vertical? If so, how can I do that. _____________________________________________ Patrick Richardson Biostatistician - Program of Translational Medicine Van Andel Research Institute - Webb Lab 333 Bostwick Avenue NE Grand Rapids, MI 49503 ph. 616.234.5787 This email message,

non-uniqueness in cluster analysis
Hi, I'm clustering objects defined by categorical variables with a hierarchical algorithm - average linkage. My distance matrix (general dissimilarity coefficient) includes several distances with exactly the same values. As I see, a standard agglomerative procedure ignores this problems, simply selecting, above equal distances, the one that comes first. For this reason the analysis in output

"cophenetic" function for objects of class "dendrogram"
Note that cophenetic.default (which works on the output of hclust(dist(X))) uses the row names of X as labels. as.dendrogram.hclust does not retain those row names so cophenetic.dendrogram cannot use them (so it orders them based on the topology of the dendrogram). Problems creating a PNG file for a dendrogram: "Error in plot.window(...) : need finite 'xlim' values"
Has anyone successfully created a PNG file for a dendrogram? I am able to successfully launch and view a dendrogram in Quartz. However, the dendrogram is quite large (too large to read on a computer screen), so I am trying to save it to a file (1000x4000 pixels) for viewing in other apps. However, whenever I try to initiate a PNG device, I get a "need finitite 'xlim' values"

how to colour labels (each label with a colour) in a dendrogram?
Hello to all, I still have this doubt. I'd like to colour the different labels of my dendrogram each one with a different colour. How can I do? I guess I could do using *edgetext* and then *t.col* or* lab.col* but I don't know how to add edgetext to my dendrogram. Can you help me please? Example: require(graphics); require(utils) hc <- hclust(dist(USArrests), "ave") (dend1

Dendrogram plotting options?
Hi, I was wondering if there is more flexibility in the output of dendrograms when plotting a hclust object. I can't seem to find information on how to change the default output of a "hanging" style tree with the axis on the right to a left-to-right plot with and axis on the bottom. Example code follows: library(vegan) #loads the "vegan" module that compuptes ANOSIM

plot.dendrogram
Dear R-users, I would like to change the labels size and format in the node ends of a dendrogram, how can I do it? How can I use different symbols/colors in each node ends ? I manage to do it with plot.cluster, but heat map uses plot.dendrogram. Can anyone help me please? thank you Marta [[alternative HTML version deleted]]

k-nn hierarchical clustering
Hi there, is there any R-function for k-nearest neighbour agglomerative hierarchical clustering? By this I mean standard agglomerative hierarchical clustering as in hclust or agnes, but with the k-nearest neighbour distance between clusters used on the higher levels where there are at least k>1 distances between two clusters (single linkage is 1-nearest neighbour clustering)? Best regards,
