problem with heatmap.2 in package gplots generating non-finite breaks
I have written a wrapper for heatmap.2 called heatmap.w.row.and.col.clust which auto-generates breaks using breaks<-round((c(seq(from=(-20 * stddev), to=(20 * stddev))))/20, digits = 2) #(stddev in this case = 2.5) This has always worked well in the past but now I am getting an error that non-finite breaks are being generated. Drilling down, it seems that my wrapper is generating finite

labRow/labCol options in heatmap()
The function heatmap() allows to specify row/column labels via the options labRow/labCol. From the code of heatmap(), I understand that when no labels are specified, the row/column labels (or indices) of the input matrix are taken as labels and re-ordered together with the rows and columns of the matrix before plotting, whereas labels supplied via labRow/labCol are plotted in the original order.

Possible bug in heatmap()?
Dear All, There might be a bug in heatmap(): x <- matrix(rnorm(10*5), 10, 5) heatmap(x, labCol=1:5) Error in axis(1, 1L:nc, labels = labCol, las = 2, line = -0.5, tick = 0, : 'at' and 'labels' lengths differ, 5 != 10 Works fine under 4.0.1. Looking at the code from 4.0.1 vs. Rdevel, esp. this part sticks out: labRow <- labRow[rowInd] %||% rownames(x) %||%

gridBase and heatmap
I would like to use gridBase to place four separate heatmaps (actually, a stripped-down heatmap.2 from ght gregmisc package that contains only the "image" part) into four different viewports. I can get the placement correct, but I keep 'losing' the previous plot. Any suggestions? Here is some quick example code trying to put a heatmap into the left viewport and then

Specific criteria for color palette using heatmap.2
I'm trying to display the probability space of a function and wanted to see specifically where the maximum posterior probability is. data=read.table("PosteriorData",header=F) mat=as.matrix(data) heatmap.2(mat/max(mat,na.rm=T),dendrogram=c("none"),trace=c("none"), Rowv=F,Colv=F,labRow=3*c(10:-10),labCol=3*c(-10:10),symm=T,col=rainbow(100)) As the

problem formatting and positioning title in heatmap
I am using heatmap with the arguments below. The title size stays the same no matter what I set cex.main to. Is this expected? Can I adjust the title size in heatmap? Also, the position of the main title is at the very upper edge of the output and if I use a "\n" to stack the title the upper line is out of bounds and doesn't show up. I am outputting to pdf. Any help? Thanks,

reordering materix presentation in heatmap.2 in the 'gplots' library
Dear R users, I'm trying to create images of 2 symmetrical matrices using heatmap.2 of the 'gplots' library. Both matrices have the same row and column names For the first matrix I'm using the default clustering and column denrogram options: heatmap.2(Matrix1, symm=T, breaks=20, col=rich.colors(19), main="matrix1", density.info="histogram",

levelplot border and dendrogram width
Hello, I'm trying to learn how to use lattice and levelplot in particular. There are three elements of customizing the plots I'm stuck with: a) Is there a way to put borders around each "cell" within a level-plot. I'm trying to do something like the colsep/rowsep/sepcolor/sepwidth parameters of heatmap.2 in gplots b) Can I alter the line-width of dendrogram added

row names of a heatmap on left hand side
Hello R Gurus, I have a matrix for which I am doing a heatmap using heatmap.2. I want to put the rownames on the lefthand side instead of the right side of the heatmap. how can i put the rownames on left hand side: I have already tried axis but could not make it work ccc<-structure(c(1, 0.283300333755851, 0.237863231117007, 0.0148696794159253, -0.0780756406815149, -0.106161465097659,

Clustering help in Heat Maps
Dear Experts, I am using the below script to generate the heat map of gene expression data. I am using Hierarchical Clustering (hclust) for clustering. Now I want to compare different clustering parameters such as *K-means* clustering, Model Based Clustering, I have two queries: 1. How to incorporate different clustering method in the same code? 2. Is this possible to implement pvclust in the

consistent results with heatmap.2
Hi, I am trying to create a heatmap with some specific requirements. Specifically, I need to be able to center the color-scale around 0, and I need to truncate the data so that a few extreme values do not cause the rest of the heatmap to appear black (on a red/green scale). After reading through and experimenting with heatmap, heatmap.2, heatmap_plus, and heatmap_2, I believe heatmap.2 will

heatmap.2 with colsep and sepwidth
I am using attributes colsep and sepwidth from heatmap.2 function, however when using larger values for sepwidth the following columns are not moved to the right but the seperator is covering the column(s) with a white bar and the column labels and ColSideColors remain at their positions, is this intended? I expected the following columns to be shifted to the right by sepwidth. Is there a way

R 1.9.1 is released
I've rolled up R-1.9.1.tgz a short while ago. This is a maintenance version mainly to fix a number of minor bugs and issues (the most annoying one seems to have been the change to barplots of tables) and some installation issues. Because of the relocation the CVS archives, there is no direct access to the files until they show up on the CRAN master site. You can then get it from
